You have a lot of problems, mostly spacing. I don't have the time atm to fix them, ill try to come back later and do it but no promises. To make a user join a group type /pex user <Username> group set <Group> just do /pex for all the available commands.
So my issue is Creating a Grouping of groups. I'd like to have a GroupA of lesser groups (Police, guards, warden) and a GroupB of lesser groups (Citizens, prisoners, growers etc). They would start in GroupB and i would have to move them to GroupA if i felt they were worthy. Would this perhaps just be the ladder function or something else. Also I was wondering if there was a way to group lesser nodes under a larger easier to use node. Like grouping the essentials mute with its kick, ban and other things to make assigning mods easier. I'm assuming your using permissionex. The command to move people from one group to another is /pex user <user> group set <group> where user is the username of the player, and group is the group that you wish to move them to. You can't group permissions together, or at least I've never seen it done.
You can't create a "group of groups" just make each individual group then you can use a plugin to rank them up, or you your self can rank them up when you think they are worthy. I'm also assuming that you want individual ranks of citizens, prisoners etc.
Thank you so much for taking a look at it. I've been scratching my head for a week between different permissions plugins(because I'm new to all this)! You were absolutely right, I was using three spaces instead of the needed two. cmd says everything has loaded up and there are no more errors!
I changed to PermissionsEx because it seems like a lot of people use it, but something is going wrong with it and the plugin disables. I am getting an error in cmd like this:

Alright so I have a dark room set up to spawn mobs in my smp world, it's at y 200 and the chunks it's in are active up to y 239.
How I have it set to transport them isn't really important but the problem is that nothing is spawning in it. I stand 40 blocks away from it and barely anything spawns in it. Is it possible it's too high up?
Edit: I tried standing farther away and a single mob spawned in it.
Try standing 24 blocks away from the spawning platform. If you are 40 blocks away, the mobs will stop moving, and will despawn. Hope I helped
I have just realised that the plugin 'PermissionsEx' will not work with the plugin 'Essentials'. I have tried deleting every plugin to see why Essentials wasn't working and it was because of PermissionsEx. I think this is because PermissionsEx is more popular than GroupManager so they want to disable Essentials if PEX is on there so then GroupManager gets more downloads. Without Essentials, it is VERY hard to run a server. So if anyone was experiencing this problem, this is the solve. I'm now going to look up a GroupManager tutorial XD. Bye!
Pex and essentials work together, you must have your pex permissions file messed up. Could you post it so we can fix your problem?
Hey you guys, so a simple thing here. Running a PvP Server, and I use item frames for the player to be able to select a kit. I want the player to be able to select a kit, pvp, and when they die they have the item frame in their inventory again to select another kit. I don't want to use keepinventory because that would also keep the kit, and so any suggestions on plugins?
two ideas, set the world spawn to a pressure plate, connected to a command block that says 'give @p 386' and then redstone dust and another command block that tps them to where ever you want them to spawn.
Or you could make a scoreboard called deaths, of the type death count, and connect a clock to a command block that says give @a[score_deaths=1] 386, then have a redstone dust connect to this command block that says scoreboard players set @a deaths 1
