NOTE:
This Guide will no longer be updated as of June 23, 2017. I haven't played Minecraft in about a year and I have no plans to currently revisit the guide. It's been a great run for the many years it's been online and I would like to thank everyone who has contributed and to Sengir for the amazing Forestry Mod.
Don't expect another update as it's quite likely I won't do any followups. All the download links for the Bee Quest, if anyone is still interested, will remain up for those to enjoy. The guide will remain as is and I can no longer guarantee it's accuracy.

PLEASE READ THIS:
I don't have a twitter account nor am I on Heroes of Newerth. There is a person on twitter taking my name. I repeat, I DO NOT HAVE A TWITTER ACCOUNT. Here is the URL to the imposter: https://twitter.com/TheYohansolo
I have just noticed this and it is not me. If you know of any more things of this PLEASE PM me with the details or comment because it saddens me. Please don't take other people's names or creations as your own.

A note to all:Some of the extra bees bees require GregTech, an expansion to Industrial Craft 2. I will put a GT next to the ones that require it.

Yeah, sure
These are the bees in Agrarian skies that give you dye. To get a Red bee, combine a Common and a Diligent bee. To get a White bee, combine Wintry and Diligent bees. To get Brown bees, combine a Tropical and Diligent bee. To get a Yellow bee, combine a Modest and Diligent bee. To get Blue bees, combine a Forest and a Diligent bee. To get a Black bee, combine a White bee and a Diligent Bee. To get a Purple bee, combine Red and Blue bees. To get Pink bees, combine Red and white bees. To get Green bees, combine Yellow and Blue bees. To get Cyan bees, combine Green and Blue bees. To get Gray bees, combine White and Black bees. To get Light Gray bees, combine Gray and White bees. To get Magenta bees, combine Pink and Purple bees. To get Orange bees, combine Red and Yellow bees. To get Light Blue bees, combine Blue and White bees. All these bees produce their corresponding color combs.
Read Carefully: Mixing naturally occuring bees may give you something even more common. Crossing something common with naturally occuring bees might cultivate it. Cultivated bees can branch off into at least three different directions. Sinister bees are cultivated but also modest.Jungle climes also seem hellish. Heroes lurk in dungeons and have found refuge in forests. The frugal and austere like it hot.Beware dragon. Rural are diligent and plain.
Summary:
Common + Meadows or Forest = Cultivated
Industrious Branch:
Cultivated + Common = Diligent
Diligent + Cultivated = Unweary
Unweary + Diligent = Industrious
Imperial Branch:
Cultivated + Common = Noble
Noble + Cultivated = Majestic
Majestic + Noble = Imperial
Demonic Branch:
Modest + Cultivated = Sinister
Sinister + Cultivated = Fiendish
Fiendish + Sinister = Demonic
Austere Branch:
Modest + Sinister or Fiendish = Frugal
Frugal + Modest = Austere
Endenic Branch:Tropical + Austere = Exotic
Exotic + Tropical = Endenic
Heroic Branch:
Valiant + Stedfast = Heroic
Rural Branch:
Diligent + Meadows = Rural
Now for the tree breeding!Tree breeding requires at least 1 queen (Rural Works the best)in an apiary near by.Once you have at least 2 trees of different types around the apiary, you should eventually see a different colored leaf block. There is a chance a sapling will drop. Analyze it with a Treealyzer. DO NOT READ unless you don't want the next version of forestry to be spoiled.

Yeah, if you're going to link the the utility, link directly to the developer's page for it. Otherwise, no telling what people are downloading.
BTW, I don't care what file it actually is, I treat all direct links like this as viruses and ignore them, as EVERYONE should.

If you don't want dragons, don't visit the End dimension. If you don't want to fight the boss, use your ASWD keys to go the other direction. If you don't like the way a game is headed, use the well established and published avenues to voice your opinion.
If things don't go the way you want overall, you have 3 choices.
A] Hit the "X" in the upper right and play something else (or better yet, go outside!!! You know, that place with the crappy lighting engine that hurts your eyes and the super realistic physics engine that can actually hurt the player).
B] Learn to program and build a game tailored to your liking.
C] Cry me a river, build a bridge, and get over it.
Crying like a baby on the forums is not a valid option.

You can even move the glowstone 1 farther away for an even better look
Chandelier alternative: Put a decorative block (gold, iron, various wool colors) 1 block away from the ceiling and surround with torches. Place fence between block and ceiling.
Wall alternative. Stagger 1 half block and 3 to make castle-style walls that are still mob-proof (except spiders who can climb it).

And yes, they are your friend. You have a lot of them there, too.

ProTips for Mob Spawners:
1- Make your room at least 2 high.
2- At least 24 blocks away from where you commonly stay. 24 above is a good choice due to the fact that gravity keeps you on the ground and away from the spawner.
3- If you don't want Endermen pulling it apart, make it out of "man-made" materials (1.9.x and up). Wooden planks work well.
4- If you don't want spiders, place half slabs every 3 blocks. Spiders need a 3x3 area to spawn in.
5- If you are using a spawner, you MUST be within 10 (maybe 16) blocks for it to spawn mobs.
6- Ceilings keep it dark. Redstone torches provide enough light to see, but won't prevent spawn. They might reduce the rate, however. Not confirmed.
7- For slime farms, make sure that it's well lit from above and in a chunk that spawn slimes. Http://mcslimes.appspot.com/ can help locate those chunks.
8- Light up EVERYTHING around. All caves and grounds within 140 block from game ceiling to bedrock. Don't be stingy with the torches. Torches have a light level of 14, which reduces by 1 for every block away from it (2 for diagonal). Water reduces that by 2 per block. Mobs will spawn at 7 or less.
9- Mobs cannot spawn on "non-solid" blocks such as half slabs, stairs, glass, etc. If it lets light through, they can't spawn on it. Also water and lava prevent spawns.

Basically what it says is that it will be on for all conditions unless A is on and B is off. Useful for checking if a circuit is outputting a specific state.
