I don't have all of the dials in the right place yet... I can't find the blue one, and for some reason the green and light orange ones won't pick up that they're set correctly. I also don't know what you mean by "travel through time". But I'm sure I'll figure out enough.
Okay, well then the blue dial is found
in the shattered corridor, after the time travel part occurs.
Above the fireworks puzzle room is where the dial correct dial settings are to be found. Even if the fireworks puzzle hasn't been solved yet,
you can see the setting for the red room in there, and you can see that it lights up when the red dial is correctly set.
The rooms that show you the correct setting for the orange and green dials
are found further below that red setting room, where you are given the correct dial settings for all the other colour dials.
The colours room, which is between the fireworks puzzle room and the mirror room,
shows you the correct path to take from each dial setting room, based on the wall that each colour is on.
Regardless of all of those, you can also find out from the map whether a dial is correct or not, because
the map shows a green corner dot for a correct dial, and a red corner dot for when it's not right.
Version 1.2 of the walkthrough is up now, completely reworded so that it now reads a lot better, and refined some of the order in which things are solved.
After I've put together a numbered map, I will also work more information in to the walkthrough about the map, and using it to help keep track of your progress.
After I've finished polishing the walkthrough I think that I'll also do a spoiler-free one, so that you're told where to go and where to find things but not actually given the codes or direct answers to the challenges.
By the way Jesper - in the giant cube room it's easy to get stuck on the invisible walls, and yet at the end when walking around the paths outside we don't get stuck on the invisible walls at all. Is there any way to stop getting stuck on them in the cube?
Well, I already started it over using the guide, so much is spoiled for me. I feel like this isn't my kind of map, I prefer open-ended puzzles in a linear order as opposed to linear puzzles in an open-ended order. Kind of makes me go insane.
The first challenge map might be more your cup of tea then. The original one called just the Code has 30 puzzles down a corridor, and each solved puzzle unlocks the next door for you.
It would be a lot of hard work to make that so that probably won't happen.
Understood. I've seen others developing more complex to solve puzzles where when testing them, a reset idea for each individual puzzle can make it much easier for iterative testing to occur. I'll say no more on it here though.
Meanwhile I'm reworking much of the text from the walkthrough to make it sound and flow much better. I'll let you know when that's all done and I've put together an updated numbers map,

Would it make sense for the white one to be for the giant cube?
Hmm, now I want that old hint button right at the start to effectively "reset" the challenge so that you or a friend of yours can do it all over again, with the white indicator telling how many times you've solve it, which would also make it easier for people to enjoy your challenge over again without having to create a new save.
I keep wandering around saying, "I DON'T GET IT!". Is there anyone who has finished the map legit yet?

It can help too to have played the first The Code, along with it's sequel The Code II: Infinite, which gets you used to non-euclidean geometry challenges.
I've been wondering - when you solve a colour code and the achievement shows for that colour on the right of the screen, what are the white indicators above it for?
Wait a second, I already finished the map, (hey jespertheend do you notice the bit of enderdragon tail sticking out of "The Code"?) and I have not encountered any upside down chests anywhere... Is it that with this map there's different ways of completing it?
The upside down chest
can be accessed from the upside down parkour pillars room. When things are upside down, you can walk across the beam that runs down the length of the room. In one end is a number and a dispenser, and above it is the upside down chest, with a switch to access it.
Which reminds me - I want to improve this part of the walkthrough so that you can experience the challenge more appropriately. That's something I'll work on today.
Ok I found a few minor things in your walktrough that could be improved:
the Colours room (5) is not only there so you can see the six used colours in the map. But it also tells you which way to go in the colour dial settings (11) the colours on the right side of room 5 indicate the rooms where you have to take the right path and the colours on the left side of room 5 indicate where you have to go to the left.
In the Fireworks Puzzle Challenge (6) you said the block is reset when it is moved to an unrecoverable position. But it actually only gets reset when it hits the side of the room.
The last sentence of 26 says ...which is to get the green wool from the Escher cube. But green should be yellow

Thanks Jesper - I've made good use of those updates, and have used a Christmas colours theme of green red & purple, and favoured home decor colours of blue yellow and orange, to try and form memorable groups for the two sets.
I've just realised too that the different lengths corridor has it's own indicator on the map. Is there a good name for this area? For I want to split up section 7 (and renumber everything, I'll update the map) to give the area the justice that it deserves
Well for me the map is broken right from the start, when I use the coded paper we get first, the saddle doesn't appear
I stay stuck forever in the corridor, with the last right door opening and giving me a paper with a weird reverse purple U on it...
I found that to happen too when playing with Minecraft 1.6.4. For The End III you need to upgrade to Minecraft 1.7 or better.
Oh and one more thing, after the time travel tornado thingy, in the room where the time warp happens, there will be some jungle logs right next to a smooth quarts block behind you and to the left if you are facing the doorway with the clocks. Jump on the quarts block and jump again and you get teleported right back to the center of the room. If that's actually some sort of a puzzle I haven't figured it out yet, but don't tell me.
No, that's no another puzzle. It is I suspect the authors way of smacking you on the back of the head, to tell you to not bother climbing that tree
