Enchantments come from "magic books" as notch says, but where do magic books come from? I'm guessing you can't make them, or it's at least very very hard to, but maybe you find them in the libraries of the Strongholds? It would give them a good reason to exist.
Enchantments are described as three tiered and random and, to quote notch:
How does enchanting work in Minecraft? Well, you open a magical book and pick a random spell, not quite sure knowing what it will do. MAGIC!
That sounds an awful lot like the sorts of procedural systems they have in roguelike games. Possibly what you'll have is a pool of possible effects and possible strengths of those effects, and the game will combine a few of these effects into random spells. This way the number of possible spells is practically limitless and you'll never get books with duplicates.

well, it wouldn't break the game as much as force you to use a different strategy.
Wool burns because cloth burns and people think of wool as cloth. The fact that it's wool doesn't really matter in the context of the game does it? I mean, you're not complaining about the fact that a wood structure can burn away to nothing in a few minutes are you? Realistically a wooden structure would burn for quite a while.
Realistically, riding a pig on a saddle you found in a strange ruin in the depths of a cave might seem a little silly.

It just all seems so weak and impotent compared to the things that used to be made, the things that took 30 seconds of falling to get down from, Oceans that actually felt like oceans, not just little stupid puddles. It's all so bloody insubstantial now. I want to make goddamn sky scrapers again, not just mediocre office buildings.

Rainbow glass blocks could be used to make stained glass windows in big cathedrals.
Some other ideas I had:
-Something to fly and explore the sky
-Something to breathe underwater longer and explore the sea
It could be anything. We could be flying on chickens and diving with a magic potion, no need to implement planes and submarines or other complicated things.
I was thinking that making a space world would be neat.. I would cover the sky with rock to block all sunlight, and I would make suns (balls of lava) and stars and shiny shiny planets. But it's a bit difficult to do this if you can't fly: I'd need a flying machine, otherwise it wouldn't feel like space travel. Putting saddles on chicken to fly: yay or nay?
