I don't usually hear of days being numbered from zero. However, I don't think it matters much either way. If you want the dates to look like real dates, there is an option in the settings. Day 1 becomes January 1st, 1970 (the UNIX epoch). I'm not sure how it would aid gameplay to create your own calendar.
As for the breeding indicator, it has been removed since the version you are using. The Minecraft server doesn't expose enough information to tell whether or not an animal can breed or how long is left. This used to be the functionality of the breed indicator, but it was changed and became impossible without using coremod features.

For (1), that will be considered in a future release after 1.4. I won't be adding any new features until 1.4 is out, only finishing up existing ones.
I agree with you that a delete button is a missing part of the reorder menu, I will also be providing some inbuilt configs that can't be deleted, like a base vanilla config. (3) should be a pretty easy fix. Thanks for testing!
EDIT: I have fixed the alphabetical order bug.

I have just released a beta version 1.4. Anyone who has been having issues with 1.3.9 in 1.12.X should test to see if their issues have been fixed. This version is compiled with 1.12.2, but other versions may also work (if you find compatibilities, I'll update the file on CurseForge).

I don't know when it will be updated to 1.13-- I have a big update in the works in 1.12, so probably soon after. The mod uses Forge, there is a version of Forge that includes Optifine (I think?) which might be what you have. The folder is %AppData%/.minecraft/mods or wherever you've set your installation folder to.

Yes, a lot of features are being rewritten so the next update will most likely fix lots of graphics bugs. However, the update could take a little while to finish. You can see the progress being made on the GitHub repository.
As a small update, I have also done some work on translation, to make it easier to contribute translations in your own language. If you know how to use Git, you can submit a pull request, or instead download the template language file. Full instructions are here.

I think this a known issue which should be fixed in development.
This is also (hopefully) fixed in development, although it's difficult to get everything to play nice graphics-wise due to mixing different versions of OpenGL and such.

You can temporarily turn on cheats by opening your game to LAN.

Oh, and this mod also supports multiple rows of armor bar, so it should mesh well!

As far as I can tell, they should both work fine together (just disable the armor HUD in Rustic's config file). Both mods use and cancel the same event, which should mean whichever one gets there first (and is enabled) should render their bar. This mod should have no effect on Rustic's armor toughness bar. I'll try to remember to test this later.

It will override resource packs unless a replacement texture for this mod is given as part of the resource pack. In the next update resource packs will be much easier to deal with. I haven't tested the mod on 1.12.2 (the next version will support it), but it may still work. Best way to find out is to try with your setup and see what happens.

Just configure the mod using the menu (U key). You can distribute the config file to the players of your server as part of the modpack and the settings will be the same. Not everything you describe is possible, but everything can be enabled or disabled in the menu.

IIRC you can install Forge first, then drop Optifine (and this mod) into the mods folder under your Minecraft directory (%AppData%\.minecraft unless you've moved it, elsewhere for OSs other than Windows).

There is a Forge-compatible version of Optifine you can download. I can't guarantee that there won't be any graphical glitches as this mod is untested with Optifine as of now, but it should run without issues.

I am midway through writing a massive update which I will be pushing out to probably 1.9 through current. No guarantees on how long it'll take but yes, updates will come.
