Getting a really strange bug: After saving my world BEFORE playing with the water fill tool, I decided to flood my world at different heights to see the effect and the look it would give the world. In the end, I DID NOT SAVE the world, and just closed it without saving.
Later, I opened the world, and along the edges of the continent, massive squares of land were still covered in water. This makes no sense, because I never saved the world where I was messing with water. It turns out even all my previous saves are plagued with this bug as well. The only way to fix it is to reset all the water in the entire map, which ruins the hard work I put in to creating a realistic river.
