Why is it that every cave in a desert biome regardless of depth of the cave have the unusable [until you get fire immunity] lava caves? Lava caves to my surprise spawn everywhere in the hot biomes regardless of factors like the depth underground [lava caves seem like they're meant for the depths] or chunks. I think this is why the mod lags- maybe too many caves are elemental caves in some parts of the world. Lava caves also tend to lack any entrances like those shown in the OP with the mineshaft transition to one.
And why is it that it seems that the only caves I am able to find are the lava ones? I've come across tropical and forest biomes of which didn't have any evidence of the Terran biome and I haven't really encountered the other two cave types.
Well, our cave generator isn't at it's best right now. We plan to re-write, so that caves can generate smarter, with certain weights. The Cave API was originally written fast and easy for modjam, but now we are in the process of improving our system. So hold tight, hopefully these things will be fixed in the future.

If you were to look in the WorldGenMinable class, It does a bunch a math, but essentially it generates a vain of ores in Stone. Look in the net.minecraft.world.gen package for more world gen classes. I'm not sure if minecraft has WorldGenFlowers, but if they don't you can always make your own.

My Minecraft insists upon constantly crashing with Minestrappolation installed. I installed the latest version of the 1.7.2 Minestrappolation mod and made sure the crash was not due to any mod incompatibilities. I un-installed all of my mods and put in a fresh Forge 1.7.2 version, I made sure to have the MAPI file in the mods folder as well, so I'm not sure what is wrong with the thing. Other mods seem to work just fine on my client, so I really don't see what the problem is. Any help is appreciated, and I love your mod, guys.

I tried using your mod in a private modpack recently, but as I was testing out the modpack with a friend, we found ourselves spawning in a forest near a forest cave close enough to the surface that its growth effect was affecting a very large area. I was fine, aside from the constant grass-breaking sounds spamming my earphones, but my friend had such bad lag that his fps dropped to single digits.
I really like this mod, but in the face of unplayable lag, I had to remove it. That said, is it possible to add a config option to lower how often the forest cave's growth effect happens?
Not as of now, but i could see this being a potential problem, so I will add it in the next release.
