You don't need to use Hamachi if you are going to port forward. IPv4 is a version of your IP, so they should be the same. I recommend that you try port forwarding port 25565 with 93.103.104.180. If you need port fowarding help, use this website. Just select your router on the first two pages, and then find Minecraft Server on the third. The page will guide you in port forwarding your router.

You can not use the same config for all 3 plugins, as they all have different formats. You must configure your permissions in accordance to the format of the plugin you are using. Also, could you please elaborate on what you mean when you say "performing the commands" because I am unsure as to what commands you are referring to. Are you talking about commands for other plugins that you don't have permission to use? Or are you referring to the commands used to configure the permissions plugin? (some plugins have this)

Actually, you will still need a permissions plugin as CraftBukkit does not have an actual group or permissions system built in. It is merely an API for plugin developers to create permissions plugins for server owners. I recommend you install PermissionsEx or bPermissions.

It seems your groups.yml file is flawless. I think you are lacking a chat managing plugin. In order for prefixes to work in chat, you must have one. In your case, I recommend you install EssentialsChat, which can be downloaded here, and is included with the core Essentials plugins.

If you want to install a Minecraft Server mod, then I have listed the steps below (for Windows Operating Systems). Keep in mind that only some mods are available to install on servers. You can not install a singleplayer mod on a server, unless the author has provided a server version of the mod.
1. Get WinRAR. Don't worry, it is free.
2. Download the mod you would like to install on the server. It usually comes in a .zip file or .rar file.
3. Open your mod files.
4. Go to your server directory, and be sure you have minecraft_server.jar, not Minecraft_Server.exe. You can download it from Mojang here.
5. Right click on the minecraft_server.jar file and hover over Open With. Select WinRAR.
6. Open the WinRAR window for the mod files and the WinRAR window for the server at the same time. Be sure you can see both windows at the same time.
7. Select all the files in the WinRAR window for the mod by clicking the top most item (the file bellow the ".."), holding shift, and then clicking the bottom most item. Click and drag those items to the minecraft_server.jar WinRAR window.
8. Lastly, in the server's WinRAR window, delete the "META-INF" folder by selecting it, and pressing delete on your keyboard.
9. Run the server. Try double clicking the jar file. If this fails, go to your "cmd". The best way to do this is by holding shift, right clicking on the server's folder, and selecting "Open command window here". This will automatically direct the cmd to the folder. If you are launching the cmd from another location, use "cd (file directory)" to change directories (without the quotation marks or parenthesis).
10. (Skip this step if you were able to run the server by double clicking the .jar file) Use one of the commands below, depending on how much RAM you want to allocate to the server. Do not include the (#GB) when pasting the command into the cmd.
java -Xmx1024M -Xms1024M -jar minecraft_server.jar (1GB)
java -Xmx2048M -Xms2048M -jar minecraft_server.jar (2GB)
java -Xmx3072M -Xms3072M -jar minecraft_server.jar (3GB)
java -Xmx4096M -Xms4096M -jar minecraft_server.jar (4GB)
11. Join your server with the same mods on your singleplayer that are on the server.
