@Nividica so if you don't put stuff in the upper left corner of a shapeless crafting it seems to add the empty crafting grid cells as null entries into the ArrayList that you are using to parse the recipe. Or would that be a wrongful assumption?
As it turned out the issue was first that the encoder assumed an items position grid was the same as the position in the recipe. Then when setting the Preferred item from a set of items from the ore dictionary it would append the slot to the to the ore-dict list, even if it was empty. I reworked it to fix this issue and potentially fix another encoder issue.
I will not be actively adding new features to the mod, but I may fix critical bugs that show up.
As for support for 1.10/1.12 Thaumcraft, I have no plans to port the mod, however I have been contacted about the potential for another dev to take over and port to 1.10/1.12.
If anything comes of that I will announce it here.

Could you please reconsider? I don't see AE RV3 releasing any time soon, and some major mods don't jump too happily to support beta stuff.
At the very least some cherry-picked bugfixes would be greatly appreciated.

I am noticing in NEI, there is an aspect that is still undiscovered for Thaumic Energistics, and I am unable to find it anywhere, help please?
That is an aspect "container" item that I use for AE2's autocrafting system. It takes on whatever aspect the pattern designates, but by default is null, or "Unknown Aspect".
For the Essentia Storage monitor what texture are you using for the "border" layer? It's definitely not using "essentia.termina.border.png", it looks like it may be using something like "essentia.terminal.side.png" instead.
It was pulling from the arcane crafting terminal, for who knows why, it will be patched in the next version.
I encounter a crash on the client side with Thaumic Energistics and AE2 Stable RV10. When i click on Arcane Crafting Terminal or Essentia Terminal, i always obtain a crash on the client side, with this on the console on the server side :

Having an issue I don't really understand. A number of items are missing aspects when I stick them in the Distillation Pattern Encoder. The problem appears to be related to the items themselves and not to specific aspects. As an example, Instrumentum is missing off of Stone shovels (off of all of the shovels I tested actually) but is still on single use safari balls. Tutamen is missing from a sleeping bag, but is on ender pouchs still. My solution after a bit of experimenting has been to encode a pattern using the distillation pattern encoder. After you've done that, you can still put the pattern into the standard ME pattern encoder and change the input item. This has worked so far, but I don't know if I'll be able to find an item that will continue to match for the aspect that I have and need. Any clue why some items are missing aspects?

It could also just be some kind of index or render bug, but so far nothing I try causes this to happen.
Sorry if I missed it in the thread, but is it possible to encode alchemical recipes including the essentia costs, so that the ME system autocrafts essentia, or shows that it doesn't have enough at least?

There is a core mod, it adds the support for the golem backpacks. Looks like I didn't update the RV2 manifest file.
I'm not going to be able to push out the fix for a few hours at least. But in the mean time you should be able to get around it by editing the manifest file and sticking this in it:
It kind of bothers me that Thaumic Energistics uses a non-release version of AE2 as well. More Planets does the same with Galacticraft.
However, this does not stop me from adding those to my pack. (Will get updated in a few weeks. Still have a lot of configs to do.)

I just pushed two new builds that fix the (second) crafting terminal duplication bug.
