Look, it's not hard.
1D - this has just about 0 potential. It is a simple line. Goes from the bottom to the top of the map, but the map size is 1x1. You can go up or down, but not forwards, backwards, rightwards, leftwards, or in the two extra 4D directions (which from now on I will refer to as bogwards and fenwards, which I just made up).
2D - Has less potential than 3D (normal Minecraft) but can still turn out to have some very cool results. You can go from the bottom to the top of the map, and from the left to the right of the map, but you can't go forwards, backwards, bogwards of fen-wards.
3D - Normal Minecraft. You've seen its potential. You can go from the bottom of the map to the top, you can go from the right to the left, you can go from the back to the front, but you can't go bogwards or fenwards.
4D - Actually, just a set of, I dunno, about 5 3D worlds. They should start either exactly the same or with a small variation between them. In theory has a lot of potential, however due to impossibility of showing it in 4D, its potential is only slightly higher than 3D.
It might sound like I'm underestimating you but just to make sure:
You did the one in creeper_test, right? Also, did you check that the domain (www.minecraft.net) is the same one?
If it is in C:\Windows\System32 then you're done and you should be able to run it. I know on my X64 version of Windows 7 java.exe was in a X86 folder instead of the root so I had to change the batch file to (And I'm doing this from memory so don't copy/paste this):
C:\Windows\SystemX86\java -Xms128M -Xmx1024M -cp isocraft.jar;minecraft-server.jar isocraft
Does it need .exe after java? as in;
C:\Windows\SystemX86\java.exe -Xms128M -Xmx1024M -cp isocraft.jar;minecraft-server.jar isocraft
IE sucks, Firefox is good, I can give a bunch of reasons why.
Firefox = Customizable
Firefox = Not shitty
Firefox = Actually faster to load pages. (I've tested it. Many times.)
Firefox = Adblock (Because **** you AND all of your ads.)
Firefox = Doesn't look like a giant piece of crap.
The only time I use IE is when it forces me to because it wont let me update drivers on Firefox. ****ing Windows.

I use it. I don't know, the UI is the ONLY thing done right in IE and I got too used to it that I had to make FF look the same.
[modname].minecraft.net is the location and name. For example, [citricsquid].minecraft.net would create a mod called "citiricsquid" and to access that mod you'd go to citricsquid.minecraft.net.
Too bad a recent update broke this. The only working domains at the moment are http://minecraft.net/ and http://www.minecraft.net/ If you try a different domain, the map loads fine, but then the screen goes black. When you press Escape the options menu still appears.
