Mod API, stability and performance for lower end users (they deserve it), further improvements/enhancements to the biomes: more importantly Swamps (need major overhaul to match the rest of the game's quality), vaster deserts, etc.
I'd like to see more biome specific mobs and items - encourages more exploration and world expansion.
More development focus on the Sea and perhaps sea life.
Deeper Fishing mechanics and actual in-game fish (not only and necessarily the same exact fish as the Fish item but variations).
Deeper expanded Farming mechanics.
An option to assign Sprint to a damn key instead of mistakenly triggering it every time I want to inch forward without holding Shift.
Villagers receive a visual over haul. They are not charming nor match the rest of the quality of the game in my opinion.
Jeb and Jon are doing exceedingly well with Minecraft right now. Especially with Jon working on A.I. and giving it the shot in the arm it needed to feel like an actual game.
Still waiting for the admin/moderators to implement my version of "I Agree" emoticon with Jeb though, make it happen - the man is simply amazing.
As long as the better AI is limited to hard more and up, we'll be alright. Hard mode players get what they want, and easy / normal players won't have to flood the forums with complaints...

On a serious note, the AI is being tweaked currently and it will fit the game naturally. Players will learn to adapt and it won't be impossibly hard on normal settings. The AI needed a huge overhaul considering there was barely any proper AI to begin with before jonkagstrom was hired.
If I'm not mistaken, that's still better than quite a few folks here. Some people claim to play the game with a maximum of 15-20 fps. They'd probably kill for that many frames per second.
By the way, I always digged Jeb's work on the game. Look forward to any potential huge updates comes from him in the future, that's when we'll really see how he handles Minecraft's direction.
I really like the idea of jungles, but i still like the swamps.
Btw, add crocodiles to the swamps!
And/or frogs. Crocs might be a bit much to expect now, but then again so were dragons. Would love to see a new tree type for the swamp biome though, it definitely needs it.
A passive (until provoked) monkey or an Ape mob would be great and to accompany that Bananas as a fruit item. I wanted to suggest jungle flies (give them an unnatural size similar to Fallout Bloat flies since Minecraft is an imaginary world) but I think that would definitely fit the swamp biomes much better as they're in the need of an overhaul anyway.
Swamps should definitely stay but they also require a massive tweak, hopefully Jens is up for that soon (if enough people bugger him on Twitter maybe sooner). Notch made kind of rushed the swamp biome due to player demand but it never felt right, even with the color and slight terrain changes.
Which is why I'm absolutely ecstatic that Jens is now at the helm of the game now, I feel he is much more competent when it comes to adding and updating Minecraft features.
Just keep it as Endermen... I understand how much Minecraft means to most but there are just way too many nitpicky folk out there that wants to change anything and everything any time something new is mentioned.
