Find it strange that random trees right next to a desert are equal to the heart of a forest?
I do.
My proposition is that there be varying "tiers" of quality among resources (wood, minerals, crops, etc). Quality depends on different kinds of context; that desert tree isn't going to make very quality wood. Maybe quality wood produces less planks. Or low-quality coal burns faster. This helps bridge the gaps between resources as well. So instead of jumping from iron to diamond, we have bad iron, decent iron, good iron, epic iron, bad diamond, decent diamond, good diamond, epic diamond.
This mechanic could also be used to balance out biomes. Maybe mountains are hard to navigate, but contain better-quality iron. It might even just vary by area; maybe the area in one canyon will be renown throughout the land as having epic diamond, sparking violence over it. You know that sounds awesome.
It could also be a factor in survival instances. Surrounding goblin fortresses you might find low-quality resources, increasing the difficulty of a raid.
And I wouldn't be too worried about the first criticism that comes to mind; finding diamond for the first time only to find out that it sucks. The differences won't be huge; your diamond will still be as valuable as diamond. There's only an epicly tiny chance that the diamond you find will be equal with the best iron ever.
Another possibility is instead of defined tiers, we have quality determined on a fluid scale consisting of infinite numbers, with increasingly low chances of numbers farther and farther away from the norm occurring. So every once in a long, long while, we might find a coal so epic it burns for hours on end.
Visual indicators might be necassary; maybe the best wood comes from huge trees. So that gigantic tree you've devoted your life to in the heart of the forest may produce some epic wood. The best diamond might be shinier, the best coal might be in bigger chunks.
I prefer to remain ambiguous on specifics so notch can do what he wants with ideas (in the vague hope that this happens) but I think I've covered every angle.

Now what you have to do is hack in some mob spawners and have a bunch of friends raid the place.

The boat thing is absolutely pointless, though.

And if notch is willing to call the red stuff "netherrack", and the gunpowder "sulfur", then I'm pretty sure we're not getting something like this.
