Well that's kind of the point, players are allowed to break the spawners, unless they want to save the critters from their curse. If you couldn't break spawners in minecraft it would be SO annoying, and hopefully by the time the player is reaching to break the spawner, some of the critters will have spawned to prevent the player from destroying their dens. Hope this cleared things up
Sorry to bother you, but one of my earlier comments was not replied to. I'm not sure if you just missed the comment, forgot to reply, or thought it wasn't worth replying, or i'm just stubborn :P. I know you don't reply to every comment, but i would like to know what you Think of my suggestion.
So I was reading your notes and i saw you were considering a mob something similar to an Ent. Since Ents are used in several different mods, it wouldn't be unoriginal to just add in a basic Ent, but I have an idea. In the Cursed Forests (Where the Puppet Master boss will be.) there would be some trees that have holes/dens in them that would act as spawners. These "Spawners" would spawn in small, evil critters that attack the player. I know it is not a Tree Creature, but it is a tree that spawns creatures. You could even (if you would like) add these dens in vanilla forests, except these critters would be harmless. So basically by killing the Puppet Master and freeing the forest, you would also free the critters from their curse.
Okay so I had an idea for the Foliaath. I thought that if players saw the plants they came out of, they would just avoid them, but if you were to add in a plant that looks similar to what they spawn from, players might take the risk to walk by. You could even make the substitute plants drop something special, such as emeralds or maybe seeds to plant your own Foliaath. This would give players a reason to investigate the plant. (although it would not be compatible with Damage Indicators.)
Also I have my own idea for a mob which would spawn in jungles and is similar to a bug. (feel free to name it yourself :D.) So basically this mob would disguise itself as a coca bean pod, so if a player were to try to collect the coca pod, they would end up punching the bug. If the player were to puch a bug it, along with any other coco bugs, would attack the player in a swarm (Sadly this is also not compatible with Damage Indicators.)

Also, cave spiders are kinda useless and defiantly annoying, because you can just kill spiders for string or break cobwebs, but they still have a use.
