Perhaps, if you have resources, use TNT to hollow out a large cavern. Flatten out the floor with grass, and build a regular house inside. It will be very home-y, with an "outside" and "inside", but will still be deep underground.
Obviously the items aren't just invisible, or else they would have been picked up. From what I see, this is on a server. Does the server have a periodic item sweep? Perhaps you were unlucky and the items cleared right when you broke the chest. Other than that, it appears it's a glitch, and you should ask for replacement items if they were valuable.
What does your endgame look like? For me, I build crazy things like cities and railway systems that are never complete, or sometimes I pack up and find a new spot to make a great base.
On my realm, I have a chain of hoppers to transport iron from my iron farm to some chests. After making sure all of the hoppers are connected correctly, items were still not flowing into the chest. The issue is a single hopper that, despite being hooked up to the next hopper, does not place items into the next one. Even after replacing both hoppers, it still did not work. It is not a chunk boundary, and if anything is in the exact middle of the chunk (I didn't check, but I know it's not on a boundary). I'm not a redstone noob by any means, but I'm not a crazy pro. Is this a bug, and is there any work-around?
As an avid fan of the elytra, I'm surprised I didn't think of this before.
It's simple. Use rockets to fly around the circle of pilars, shooting the crystals with a bow or snowballs. I dominated the pillars in a few short minutes, as opposed to taking up to half an hour when staying on the ground. Also easy to land on the caged pillars and mine 'em out. One problem is that if you fly too low, the blast hits you and I ended up killing myself twice. After killing the crystals, I stood on top of one of the pillars which gave me an excellent viewpoint to kill the dragon with a bow. This also protects you from the dragon, as it is easy to just shoot him with a bow and deflect him if he charges at you.
Probably not an original idea, someone is bound to have thought of this before me, but i thought I would share my strategy.

This is especially stupid with beetroot. Its a terrible food source. It requires 6 crops to get a single soup, instead of 3 wheat or one potato. On top of that it has terrible saturation, unlike mushroom stew. This is only compounded by the fact that it is not stackable. Please fix this.

I'm the kind of guy who finds a nice place, and only ever builds one main house. i.e., I never expand upon it or build another, bigger central base because my "starter house" is usually absolutely massive and can take months to complete. No point in making a smaller house and scaling up.
I like all of this except the crafting menu. With a crafting menu, There's no point in even having a recepe, and honestly takes away from the game. Leave that for those people on other versions.

Afk fish farm is good, but for on-demand books you should breed villagers and find a librarian with a cheap mending trade.

Naw, it's a bit of an exaggeration. But endermen are a bigger problem than the dragon tbh.
Well, yeah, that's a bit of a give-in. But it's still super fun and fast.
