My dirt-walled farm on my Tutorial world was causing my chickens and cows to die (smothering in walls?). I could see it happen. When I put fencing in place of the bottom row of dirt wall, my chickens survived but my cows did not. When I lined the inside of my dirt walls with one-high fencing (preventing contact with the dirt walls) the cows survived. (I leave a fence gap for a block-level-two ladder on a three-high wall, inside the pens.)
I use pens with dirt walls two high on the outside, three high on the inside. Placing one block outside lets me lure (with food) spawned animals into the pens.
I occasionally see cows climbing ladders and 'perched' on fences. (Since my dirt walls are three high, they are still contained)
Maybe most spawned chickens are dying against dirt 'walls' or blocks since the TU14.
I did notice a cow in a stone-walled pit seem to persist while those with dirt eventually died (with drops minus XP).
The chicken and cow deaths are not instant but seem eventual.
