I don't know about strongholds/dungeon spawners, but I've seen the abandoned mineshafts as once having miners in them, but they either fled or died when the spiders infested the mines.
Anyway, great news that new dungeons are coming!

Minecraft stores info in a user-specific folder.
For example, if my username on my PC was Bob, my Minecraft installation would be in C:\Users\Bob\AppData\Roaming\.minecraft
You will need to install Minecraft individually on each user.
On a side note, does that error come up in the launcher?

It's not a EULA folder. It's a text file.
What you need to do is go to the folder where you can see minecraft_server.1.9.4.jar.
Then, click on the bar that says "This PC > ..." in it and type "cd " into the Command Prompt window. Don't press return yet. After typing in "cd", type in a space and then the location that appears when you click on the bar mentioned earlier.
Press enter.
Then type "java -jar minecraft_server.1.9.4.jar" and your EULA file should be generated for you.

Don't extract it.
Put the minecraft_server.1.9.4.jar file in a new folder.
Then, open up Command Prompt(search it in the Start menu or press the windows key + R and type "cmd.exe" and click ok)
Find the location of the server jar file. Once you have that, type into Command Prompt "cd location" and press enter.
An example would be if I put the jar file in a folder called "Server" in the Downloads folder. I would do "cd Downloads\Server".
Then, type in "java -jar minecraft_server.1.9.4.jar" and press enter.
The EULA file should be autogenerated there.

Hmm.. would be neat, but I think it would be better left to mods, as this nearly allows blocks to be placed in the area of two blocks.

Not true.
There are plenty of Minecraft(Bukkit/Spigot) servers that use their different capabilities in imaginative and unique ways. Bukkit did not ruin Minecraft. It opened up infinite more opportunities for multiplayer, definitely not all of which are PVP, factions, etc.
Not to mention, Bukkit helped me to learn to program.

Assuming that this is a 1.10 snapshot, those are glitched mineshafts meant to spawn in Mesa biomes. If you look at the color of the wood, you see that it is spruce wood, which is the wood in Mesa mineshafts.
