To replace the chunk provider for the nether you'll need to override the world provider as well. You can do this a lot easier if you un-register the nether and register a new dimension in its place (copying nether classes and just tweak what you want).
Alternatively you can just make a generation class like you would for ores and change the layers you want like that ( would cause more lag though).

I don't think a mod would be able to do this too much code change. Would need more like a launcher add on. And I can see configurable days until updates (could be fun for like a server)but the time it actually took would seem a bit excessive.

I'll have to double check when I get home but your code doesn't call the item dropped, it is just making a new item.
I believe you need to use harvest drops event. You can then edit the items that drop.
For reference of what each event can see.

As far as special requests I am trying to learn more about adding biomes and would love a tutorial on that. Hopefully to generate alongside vanilla biomes or override certain ones.

with a shader pack on the colors do get messed up a bit but not a big deal (also the schematics give off shadows which i found funny)
i noticed that when you pick a point it just goes to a block diagonal to you, is there a way to make it choose the block you are looking at and or standing on?

NEI most likely sets the time to some value after 13000. I'm reluctant to change that value in my code since it works well with fade in for the auroras.
well i thought that too, but with time set 13000 the moon is already above the horizon, while with nei it hasnt come up yet. either way its not much of a problem if i wanted to see it because i dont use nei to change time when im actualy playing. just noticed it when i was first trying to see them.
