I really like your ideas, and I know you put a lot of time into this, but I think I see a potential problem.
Let's say Notch implements those "dark mobs" you suggested. You talk about how you mastered all the mobs in the game, and they just give resources that you already have. And I agree with that. When the Nether first came out, I was terrified of Ghasts and never dared to touch zombie pigmen. Now, I go in the Nether to kill zombie pigmen whenever I feel like getting cooked pork, and Ghasts are nothing. However, will that not happen even with new mobs?
And the items. Like you said, once something new gets implemented, it's cool at first, but then it gets boring. Let's use the example of the spell books you thought of. Admittedly, there are some things, such as TNT and probably the flying spell, that generally never get boring, but most of the time, new things implemented in Minecraft will be boring/nothing special. For example, you would think of the killing spells how you think of swords and bows right now. Just another item for killing. (I am aware that this isn't a given, but it sure is a possibility)
My main point is this. Regardless of what Notch implements, people will still suggest he needs to add more. New, unique mobs? Cool, until you master them. New items? Cool, until you use them to the point where they are just another part of the game that doesn't catch your attention. Any "fix" to Minecraft is temporary. Then people go back to coming up with their own temporary fix.
WOW. This is the best puzzle map I have ever played! I like how it takes more creativity to finish then usual. For example, instead of a cake to get out of the room, most people would do something lame like hide a chest with stairs in the ceiling.
I am currently working on a mob trap, and I want to make a huge dark room. What do you guys think is the fastest method. I know TNT will show up, but I want to control what blows up, if you know what I mean.

Another problem. I am trying to download the More Creeps 'n Weirdos, and I followed your instructions. However, everytime I open Minecraft, the mod doesn't work. So, I re-open the minecraft.jar file, and all the .class files and everything else for the mod that I added are all gone. Why is this?
But if you think about it, zombies are the weakest mobs, which may be why they drop feathers, which can EASILY be obtained by one swing of your sword (assuming chickens are around). All the other hostile mobs drop unique things, making them harder to kill.
