The way I'd do it is have the custom mob replace a naturally spawned mob, or change a naturally spawning mob to give it the same characteristics as the custom mob. That would make it as natural as possible.
I am creating a Minecraft Server called The Experience. I need a friendly builder/staff member who works well with others. First off, this map is great! It makes excellent use of command blocks to give a sense of an eerie atmosphere and surprise. I really like how sounds are used to make you jump that you can give the connotations of Herobrine, death and evil.
One thing you could improve:
My friend made a similar map to this, but he can't publish it. I was able to play, and there was one thing that was slightly better- the use of stages.
I was able to identify 3 stages from my gameplay. The first stage, was just small things to make you jump a little, such as blocks coming out of nowhere, structures that weren't there before, poison for a second, noises etc.
The second stage is where it started to get creepy. Just like your map, mobs with strange names appear that can't be killed, they say stuff, louder noises are used, herobrine appears a couple of times, and 5 items in your inventory disappears rarely. You can also get teleported to random places, and there's the use of something I saw a while ago, teleporting while sleeping to give the idea of nightmares.
Stage 3- nightmares were very common, noises were loud and common, more mobs and blocks spawn, huge structures, etc.
One thing I also forgot, was stage 5. I couldn't identify stage 4, he wouldn't tell me and didn't let me see the redstone. This was the creepiest of all of them. The see you are right next to is replaced by lava, pyramids are formed inside the water, you constantly get status effects such as blindness and nausea, and about 10 minutes through, when you feel you've had enough, Herobrine once again appears right infront of you, he's got speed 5 and an enchanted sword with smite and power. He's invincible. He makes a loud scream, before killing you.
I'm not saying yours is bad, because it really was an amazing and scary experience. I just thought I'd share that with you, to perhaps get ideas for you. It might be something to consider and develop on. I don't mind if you don't do it, it's an awesome map either way.
My overall rating is 9/10. It's an awesome and unique idea, but there are just a couple of tiny things. The events in your map are too common, even at the start. Another idea, which is the last one, is to have stages based on progress. I'm not sure if this is possible, but it would be good to see. Such as when you have stone tools, you're on one stage. Iron for the next stage etc.

I think the map's broken, I press the button, I get the effects and the message, but nothing happens. I'm using snapshot 14w02c and I'm sure I pressed the button.

Super Craft Bros. 3D Demo is an Adventure/Parkour map made by me (11hallettS) Wihout any mods or map editing software.
Starting with Skyblock 2.1, I deleted all blocks but 1 Grass block, and developed from there.
The demo includes the spawn point, the entire first level and the castle. It also contains the warp pipe to the next level, and the next level's very start.
(Note: At the spawn, it says to play on Normal or higher. Due to the map being a Demo, that is not required and you can play with any difficulty you choose.)

No - wireless redstone has been around since the setblock command was invented. Just do a setblock with redstone block.
