Generally I have been making a portal in the overworld, entering it and stepping out of a portal that it creates in the nether. However in reading the wiki on portals it implies that no otherside portal will be created untill someone enters the portal and that first it searches for a usable portal. I think this means that I can create a portal in overworld, activate it but not enter it, and then create a portal in the nether at the converted coodnates which will link directly.
I hope so as if i let the overworld portal create it's counterpart first, I often have serious trouble reaching this one to destroy it after I make the one exactly where I want it.
You don't really have to destroy the old portals as long as the one you want to use is closer to the proper coordinates it should connect to the Overworld one in both directions.
Though if the first portal has the correct X and Z coordinates and you just want to adjust the Y coordinate the above may not apply.
If it is just the height you could either pillar up or dig down from the original portal after destroying it, dropping gravel as needed.
Just watch out for lava if you don't have fire resist potions yet.
But, yes, I believe that's how the portals work, they don't even seem to create a new portal if you push a mob into the otherside portal, you need to go through yourself.
