I have a vanilla server running on Windows 10 and Windows users are having no problems using the JAR client to join. I have turned off the Windows firewall.
Users who are using Linux are getting timed out and booted before they even spawn.
you say .jar client like it is a different to what your windows users are using is there a reason for this? also can you windows so can you give details about your server

Yes. Looks like it's my server that is the issue.

I refer to the JAR client just because that is the client that they are using, not anything that is modded or other versions.
