I am running vanilla 1.9 on my server (hosted by Fragnet). Ever since a player built a portal in the nether, leading to a quite remote area in the gameworld, CPU usage has pretty much been at 100%. The problem persists even with just one online player. The player locations in the game world doesn't seem to matter either. CPU usage will stay at 100% even when the new chunks aren't loaded.
When I restore a previous backup everything works just fine. The server log doesn't tell me anything useful. It's just the normal "Can't keep up!" messages.

Any thoughts on this, anyone?

Ask your host to check the java arguments for your server and you let you know what they are using and let us know as for vanilla server that is very odd
These are the java arguments:
Java.CustomOpts=-XX:MaxPermSize=512m -DIReallyKnowWhatIAmDoingThisUpdate=true -Dfml.queryResult=confirm
I would ask them to finish configuring them as they don't match your server type and there is nothing to help configure for any hardware being used
