Have you browsed around the file structures? Is it possible that you can find the nether region files still placed together? Maybe they are uniquely identified somehow?
On the latest snapshot (14w34c) I made an empty world, opened it up (I started in a pretty rainforest), and printed out all files in the world's directory. I then entered the nether, and printed out all of the files in the world's directory again.

The text compare tool shows that 4 region files in the /DIM-1 folder were added upon generating terrain in the nether. regular world generation appears to take place in the /region folder. You should be able to safely copy out the DIM-1 folder so it's not in the World Save (please make a backup before you do this though!) and then regenerate your nether.

I deleted all the files in DIM1 (all the mca files) and it just reset the nether to it's original state, it did not generate a new world. I don't really need to have it generate a new world, so thank you for your help. It's a bit odd though, that it didn't completely make a new world.

So... you don't want to regenerate the nether... you wanted to generate a new nether?
If that's the case, then you have to change the world's seed after clearing out the files in /DIM-1... so
1. Clear out the files in /DIM-1 again
2. Open up level.dat with an NBT editor
3. Edit the RandomSeed tag (WARNING, this will cause world tears if you generate new overworld data too!)
4. Save and close
5. Enter the nether, it should be different
WARNING: If your player is still in the nether, they will be trapped, as the new nether will NOT have the Nether Portal as an exit... you may not even have a floor...
Thankfully I wasn't in survival when this was recreated, I reloaded my world to see what happened, and I immediatly started falling!
I have a snapshot server and I was wondering how I can reset the nether.
Usually in 1.7.10 and under the nether and the end have their independent folders, now I think everything is combined.
Any way I can reset it?
