Attempts to remedy (failed):
1. Update all plugins that could be updated.
2. Unload and reload all plugins one at a time looking for the cause (1 cause was found but the issue persists albeit much less)
3. Check for plugin conflicts (I may have missed some here, any help is appreciated)4.
4. Restarting the server. Even after restarting, the issue persists within the first minute or 2.
5. Changes -Xms7G in startup script to -Xincgc
Mostly just the message. The server locks up momentarily just before the message pops up though sometimes.
Are you using the pc for anything else?
No, just MC.
You are running a ton of plugins thats why it might not be able to do nothing but lag?
I have a friend that has a less powerful server running 80+ plugins with no lag. If that is the issue there's something specific with one of the plugins perhaps.
It's probably your HDD not being able to keep up. What's your CPU and RAM usage?
Are you playing minecraft on the computer that is hosting it?

TPS stays at 20 solid most of the time from what I can tell. I've now checked when it does the message and did a Performance check and it was still at 20. If it's changing it's doing it really fast and bouncing right back. However, after the server has been on for several hours the message becomes more frequent, to the point of happening ever 10-30 seconds, but TPS still stays at 20.
If your not experiencing any lag, and your TPS is consistent just edit your bukkit.yml file.
RamDisk can improve performance if your using a plain old 7200 RPM drive. However, it can increase CPU usage, and you could lose your entire server directory if the server crashes, or the power is lost.
If you can get an SSD put in that would be the best option. Do I think that will fix this issue? Probably not, as you already said your TPS is solid.
After several hours of uptime (more than 4 but less than 12) the server will start to drop below 20 TPS.
After about 12 hours of uptime the server will start to get the Overload message more and more frequently until eventually it becomes critical, lag is horrid, and the server must be restarted.

Here's an image of my server's htop screen on a CPU peg. I still dont' know what's causing it to peg but it is the main jar process that is pegging every time (originally it was one of our plugins that would jump to the top which was Dynmap-Towny.jar, but now it's only the primary process):
Your CPU cores aren't maxed. You're fine. I would suggest ignoring those messages until you start getting some bad lag.

Vanilla has the same problem where with the same people online doing pretty much the same things they always do, CPU usage will slowly creep up until it pegs itself and then the messages start coming. Even if you have the beastliest of beastly CPU, it'll start getting funky after about 12 hours.
Also, Feruko, it's generally considered a really bad idea to run things as root if you don't have to...

My server is getting this message every 2-3 minutes. It doesn't really make sense. The machine I run on is pretty beastly.
Specs:
i7 2600k Quad Core (3.8GHZ)
16 GB Ram (8 allocated to server)
2TB Hard Drive 7200 RPM
100Mbps Bandwidth up/down

No, the computer is a dedicated server at a datacenter.
If it's just the message, then you can go ahead and disable the message.

Server is now running on 8GB of ram and on an 8GB RamDisk (as per recommendations from Bukkit forums) and the message still persists.
