When I try to sign on my server I get an error message saying "Internal server error". I'm not sure which plugin it is although im fairly sure it is PermissionsEx. Here is a list of plugins that I have:
Unfortunately, "Internal server error" is a generic message that Something Bad (tm) happened. You are going to have to look at your server log file to determine what went wrong.

I have recently switched to permissionsex. I watched your video on permissionsex that is on the permisisonsex page on bukkit, but it didn't help me out with my problem. The other day, I tried to add my friend to the group admin on my server, but when I reloaded the server it said internal server error, so i undid what i had done, and then reloaded it again. Then, the server kind of crashed... It is still up but if I try to sign in it says internal server error. Here is my permissions.yml. Please help!
Unfortunately I am Using FTP to control my server so I do not have access to the console. However, I do have one more question: How come when i create a group in game with pex, when I reload the server the group gets deleted. Same thing if I add somebody to a group.xthanks
just ftp the root folder of the server and download the server.log file (its where the main minecraft server .jar)
then upload the area around the fault with pastebin or something similar

Hmm, I do see that the admin group as an extra node for ChestShop, you can get rid of that as it's covered by the * node, but I don't see any other problems, and it worked fine on my test server.
Can you do this:
Stop the server
Delete or backup/rename the server.log
Restart the server
Once you get the error, stop the server
Get a copy of that server.log and look for the start of the error or put it up somewhere it can be viewed
Something may be scrambling the file when it's in place, or there might be a plugin conflict. How are you editing the file, and is this a hosted server or one you are running yourself?

I will restart it and see if it works. It is a dedicated server that i do not host. I do have one question though, when i try to add a group ingame with pex, it stays until i reload it. same with if i add somebody to a group

I can only image this happening due to the original problem. When those errors happen, it generally means that PEX hasn't fully loaded, so changes are probably not going to be committed to the file.

Ok, so there is not more internal server error, pex still doesn't save in-game changes. Any suggestions?

What version of PEX? What is the exact command you are running that isn't sticking? And can you put your permissions/config.yml somewhere I can see them? I'd like to try to try to dupe this on my testing server.

pex version 1.19.2. I've tested the exact permissions file on a different server and it works, but it wont work on mine for some reason. Here are the links to the permissions.yml/config.yml.
The exact commands I use are: /pex user [name] group set [group], /pex group [group] create, /pex group [group] prefix [prefix], /pex group add [permission].
I do those commands and they work, until I reload the server. When I reload it, they go away. And also, they don't update in the permissions.yml.

Wait... reload the server. How are you doing this? You aren't using the /reload command, are you? If so, don't. It's a bad thing to run. Most plugins are not designed to deal with it and Bad Things ™ can, and often does, happen.
PEX will automatically reload the permissions every time you add/remove a node/group/player or move a player to another group. There isn't any need to reload. If you manually edit the permissions.yml, PEX has it's own reload command (/pex reload) to use. In fact, editing the permissions file and not using the pex reload command immediately after can result in your changes not being saved.
Otherwise, all I can think of right now is:
Shut down the server, backup/delete the server.log file
Restart the server, run your pex commands. Before anything else, download a copy of the permissions.yml
Restart (not reload!) the server. If you get errors again, immediately download the current copy of the permissions.yml and server.log file. Put those up somewhere so we can look at them.
I've heard of some hosts that use a control panel that assumes a certain style of permissions and will mangle the files that PEX uses. Your host doesn't have anything for editing permissions, does it?
Ok so don't reload the server. I have been using /reload, didn't know it was bad. I don't think the host uses anything that messes with the files. But that still doesn't explain why it won't save ingame...
