I was thinking that maybe since the Atom has an extra thread it would be faster, but the Pentium 4 is clocked higher.

Actually the Pentium 4 would be faster. Evidence of this is here: http://www.cpubenchmark.net/cpu_list.php

But neither of them are really that good for running a server. Minecraft isn't the most resource efficient game out there.
