Hey, I'm trying to set up a minecraft server on my GoDaddy hosting (not even sure if this is possible?). Anyway, I made it pretty far, but I can't connect to the server (connection timed out). This may sound extremely noobish but am I supposed to just connect to my server's ip address ?
The minecraft server currently refuses connections from more than 4 servers from the same IP, so each server is limited to running 4 minecraft servers, however you can create vms within a server, but I won't go into that here.

No, the limit is still in place. The servers can run, however the heartbeat server (what controls the multiplayer server list on minecraft.net) will refuse any more than 4 servers from the same IP. So if you have 5 servers on 192.168.1.1 (assume legit outwards IP) it'll ignore the 5th onwards.
I followed all the steps in the tutorial. I am running as a separate user (not root) on this VPS my friend is letting me have the server on. I have created the directory ~/minecraft/one and put all the files in there.
I put me and my boyfriend's usernames, separated by a line break (is that correct, or do I need commas/semicolons?)
Here is my server.properties file. I got the IP address using nslookup on the server, and used the non-authoritative IP.

If you are behind NAT, you must configure your router to forward the minecraft server port.

pretty much it is the same issue others have been having, where you go to connect through multiplayer and entering the IP. then it hangs up on logging in. then crashes

Supposing your VPS has a real IP address, then no, you don't need to configure NAT.
You can try running the server without using "nohup" (just remove "nohup" from the command line). This way, it will print a lot of info while starting up and while running, making it easier to debug everything.

to answer the bold red question, yes. I missed the post above suggesting to use the minecraft_server.jar rather then the minecraft-server.exe that allowed for the server side of things to go a bit smoother.
however, here is my conundrum I am facing now, the server gets to about 40%ish of the world generating and then 'Server unexpectedly closed network connection' and the server.log is of no assistance.
The server hosts multiple websites....and I'd like to install minecraft server in a subdirectory of one of the sites.
Huh... It makes no sense to say that. Web server (i.e. HTTP server) can have multiple domains mapping to one IP at the same port, and multiple resources (pages, directories...) can be hosted on each domain.
For a minecraft server, it runs on its own port. The user will connect to that IP:port, and that's all. There is no concept of directories or subdirectories. Also, if you want to host multiple minecraft servers on the same machine, you must use a different port for each one.

I was simply trying to include as much information as possible when describing my issue to make sure that it's not something in my personal setup that's causing the problem.
It sounds as though it's not. I have the files in a directory and the service is running....but I still cannot connect.
What else could be causing this? What am I missing?

Spawn 4+ instances and watch there to test.
Actually, you don't need to disconnect. Just press "Ctrl+Z" to suspend that job, and then type "bg" (enter) to leave it running in background.
Or, you can append "&" to the command-line ("nohup java foobar &"), and it will run in background.

I check to make sure the process is running using ps aux anf see that it is
and I double check my IP address using the host command
and every time i restart the ordeal, i make sure to kill the the process using the kill command
I have gone as far as reinstalling java.bin
and clearing everything off that I have put on there and going thought the tutorial again.
is there something simple that I over looked?

Java installed correctly, I've set the server.properties, but when I run the server using "java -Xmx1024M -Xms1024M -jar minecraft_server.jar"
The server is saying it's started...but I cannot connect.
