Yes, they are two different game versions that cannot connect to each other.
The Windows 10 Edition is an adaptation of the Pocket Edition, not the Java version you might be familiar with. You are only able to play with others that have the Windows 10 Edition or the Pocket Edition on a mobile device. You can connect if on the same network or through a purchased Realms subscription.
It is not a fragmentation of the player base, rather an extension of the mobile player base. The Java and Windows 10 Edition vary very much and are not compatible with each other. However, the Pocket Edition and Windows 10 Edition are near identical clones and allow for cross platform game play (mobile and computer).
If you want a server for Win10, you'll need to run a Pocket Edition server. There's been a few attempts to sort of bridge the gap there via mods/plugins, but nothing overly successful. They're just too differently programmed.

They are different versions of the game, as such they cannot work on the same servers.
