So I just got the game today and when I first rendered my world, I couldn't break blocks for a minute or two. I would break them and they would pop right back, then eventually disappear on their own. That stopped after a while, but then, every time I try to launch the game now it plays fine for a minute or two then the screen freezes for a second the catches up to my input, freezes again, catches up again and so on.
I tried updating Java, but that hasn't done anything. I have the game installed on my HDD and Java on my SSD. Would that make a difference?
This only happens in singleplayer. I joined a server and played for about an hour with no issues.
Also, I'm on Windows 8.1, have 8 gigs ram, a Radeon R9 270x and AMD FX 8350 just in case that helps.

The optional suggestion is to try using either Razer Cortex or Advanced Systemcare 8.
But how many FPS did you get while the problem is on the run?
