Recently, I have begun having issues with Minecraft not properly using CTM for things like connected glass or bookshelves. I haven't changed anything that I know of to cause this problem. I use Optifine standard edition to get CTM texturing, but recently it has only worked in DEFAULT minecraft.
It refuses to work in any resource/texture packs -- I even have a resource pack that has nothing but a slight modification to some sound files (it essentially is a NO VILLAGERS sound mod, but modifies literally nothing else from default textures). Yet it doesn't work in this either. I have also tried it in Ovo's Rustic Redemption (v1.02). No luck.
Basically, no matter what; any resource pack I select causes the connected textures feature to stop working. It ONLY works with default minecraft.
Not even the resource pack which ONLY changes a few sound files will work with CTM.
I decided to see if MCPatcher would work: not even default Minecraft would work with CTM.
It is worth noting that other features such as "better grass" do work in both MCPatcher and Optifine for all resource packs and default.
Graphics card: 2x nvidia EVGA 670 GTX in SLI
OS: 64bit Windows 7
Java: v7 update 40
Mod: Optifine (latest standard version)

gosh. idk. i can make resouce packs but mods like optifine or MCPatcher are out of my knowledge area. i just recently delved into mods and i havent yet installed optifine or MCPacher, so i have amost no idea what is going on.. wait, y do u think that u can use a resouce pack with optifine or MCpacher?.. o wait, nvm, i would try to move the non villarger sounds out and into some other file where u can just put it back later. idk,
Yeah none of that seems relevant. My issue is that when using Optifine, it fails to use CTM on glass or bookshelves for ANYTHING other than default resource pack. If I load ANY other resource pack I've downloaded, it fails to use CTM. I don't understand how this is happening when I haven't changed anything that I know of - I tried updating Java but that hasn't helped.
You need Optifine/ConnectedTextures Specially-Supported Resource Packs.
The default resource pack is supported. As I said, the no-villagers-sound pack has only sound files in it. It doesn't even have a textures folder. This causes ALL textures to be loaded from the built-in resource pack. And up until recently (no updates occured), it was working fine. Also, I'm pretty sure Ovo's Rustic Redemption is supported. It also worked up until recently. Also, I tested it using MCPatcher (after temporarily removing optifine) and it still failed. Infact, MCPatcher's CTM didn't even work for the default resource pack.
The only think that I can possibly think of is that a little while ago, I had an issue where I accidentally left my hard disk drive unplugged when booting up. I had moved my users folder to that drive (E drive) and left the operating system on C drive. Even after plugging it in and rebooting it still failed to allow me to login saying there was a users login failure (it must not have recognized the drive as E drive after plugging it back in) so long story short I used an archived copy of my OS on an old hard disk(I periodically clone my OS drive for backup purposes) to boot up (this drive also used the users folder in E drive, but it actually still worked) and used that OS to fix the registry from the main SSD drive. After it was fixed, I went back to using my regular OS again.
This caused some minor issues with programs not recognized as installed which was easily fixed by reinstalling and recently a .dll file saved in users/appdata/microsoft caused Netflix to freak out and say "your computer don't have correct date," which I did, and simply fixed it by deleting the file as per a google search-troubleshooting session.
That all said: it's the only thing I can think might cause it. If it is the cause, I have no friggin clue how to fix it as I've already tried wiping my .minecraft folder from appdata and letting it regenerate itself on my next minecraft bootup.
On My Clean installer without any other mods, connected textures work I tested it by my own. If you want i can make you a screenshot of a clean install of minecraft HD on my PC

backup your minecraft folder %appdata%/.minecraft/ and then install it.
