Alright, so I've installed a couple of mods with the intention of playing them (obviously).
The mods include:
Ultimate API modpack (Forge, FML, PlayerAPI, GuiApi, RenderPlayerAPI, ModOptionsAPI, SchematicAPI, Id Resolver, CodeChickenCore, Quinoptions).
Optifine
Harken Scythe
Craft Guide
Mo' Creatures (and custom mob spawner)
ExtraBiomesXL
MAtmos
Metallurgy (Core, base metals, fantasy metals, ender metals, nether metals, mystcraft addon)
Middleage mod
Mystcraft
New Dungeons
Vanilla with sprinkles (rotation key, useful storage)

All the mods seem to work fine with each other, there are no crashes (and hence no crash logs). However when I try to start up a new world, it takes forever. Literally. I never got past "Building Terrain". It doesn't crash or stop responding, it just takes forever.
Since I don't particularly want to wait for eternity, I tried uninstalling some of the potential culprit mods. Tale of kingdoms, metallurgy and Extrabiomes in particular, although I think I ended up trying to uninstall all of them, but not all at once.
Having no luck either loading up these worlds or starting fresh ones with mods installed, I attempted to load up an already generated world.
It loaded up, however it was incredibly laggy. Pressing F3 displayed 0 FPS, although the world did seem to be loading somewhat for a bit. The world in question was a superflat world using the Overworld preset that had been altered to remove structures etc. All it has on it was a medium sized wooden and stone brick building.
When the world was loading I could see through the surface underground (as you do) and I noticed something strange about the underground. Being to laggy to dig down, I elected to dig a pit in MCEdit. So I did that, noticed nothing odd about it in MCEdit, just stone, some ores, gravel etc. I moved my character into the pit then loaded up Minecraft again.
When the world loaded a little bit I look around and saw thousands and thousands of what appeared to be tripwire hooks, instead of the stone that should be there (I tried to take a screenshot but it didn't seem to work). This is what was causing the lag.
So I start a new world, this time a default Superflat world (with no stone). It loads up fine and runs well. Tale of Kingdoms prompts me and I accept the quest so the guild generates. The guild confirms what I suspected. Stone has been replaced with tripwire hooks.
Looking through the creative inventory, I am incapable of finding normal stone anywhere. Only stone monster eggs and stone from mods.
But also in the creative inventory is the block that replaces it. Not tripwires hooks, just something that looks like it.
Because regular tripwire hooks are still there.
And these new hooks don't hook up with string either
TL;DR: Stone, even in previously generated worlds, has been replaced by a block that looks like, but is in fact not, tripwire hooks, and is causing a massive amount of lag.
I suspect this might have something to do with the Id resolver and perhaps Extrabiomes or Metallurgy. I haven't looked into it a lot yet, it took me ages just to work out what the problem was.
Has anybody else had this problem or does anyone know what the problem might be and how to solve it? I'm pretty perplexed so help would be appreciated.
