Did you get that error report using the batch file? Or was that in a Minecraft crash report?
In that error report you have several OpenGL mentions and an ATi DLL file mention, that usually points to a driver related issue... Try updating Cataylst (your ATi driver), and tell me if that makes a difference.
I checked for an update, but I am using the most current version of ATI Catalyst (Version 12.6). I also tried to temporarily disable the User Account Control, but the problem did not stop.

I also am noticing that the problem only seems to happen the second time I start Minecraft. After the first time I open it and then close it, the javaw.exe process goes away, but the second time I open and close it, that's when it doesn't stop. I also noticed that in-game, my skin is not loaded, which doesn't happen in 1.2.5.

I'm currently running Windows Xp, a 32 bit system, I do not have the latest version of java but from the looks of things that doesn't really matter.
I've noticed that it seems to be connected to the fullscreen feature, or going into an actual world. I have had up to 5 javaw process running all at the same time, and all of them chewing memory like a cookie monster on cookies. It refuses to end process, refuses to end process tree, refuses to stop no matter what I do until I restart the computer.
The problem seems to be limited to 1.3.1, and I use the vanilla launcher. The mods that I'm currently using installed into my jar are, Optifine, Modloader, Rei's Minimap, and Inventory Tweaks.
I consider this to be a major issue with either the mods, or minecraft itself. Either way, it needs to be fixed...
If I have already missed this out, sorry, but have you tried opening any other applications that need Java to run? If you do take a look at it, it should (as you already know, I've read the entire topic), state as "javaw.exe".
Then play for a few seconds and close it down, and check if it's still there. If not, then it IS only a Minecraft issue and not Java being generally stupid.
I don't have any other applications that use javaw.exe if that is what you mean. However I can tell you that each time I run Minecraft it begins a new javaw.exe. As Juran_Fox stated, it is possible to have multiple javaw.exe processes running all at once that cannot be stopped. It must be a problem with Minecraft because I was using the most recent version of Java with 1.2.5 and 1.3.1 but the problem only occurred when playing on 1.3.1.

Exactly my problem too. I hope Mojang fixes this soon.

I've figured it out! Do any of you have the Optifine mod installed? Or any mod, for that matter. I just uninstalled my Optifine mod and now the javaw.exe process stops without any issues! Try uninstalling/reinstalling any mods you have.

I did have Optifine, Modloader, MacroKeys, and Rei's Minimap installed for version 1.2.5, but when running 1.3.1 I use a fresh, un-modded version.

People have made assumptions that doing this or that fixes the problem, but most likely it won't fix it. Minecraft javaw.exe won't always just stay there every time. Sometimes it will keep running the process and sometimes it'll actually close the process.
I've reached about 6 javaw.exe's that take up about 4GB of RAM. but my CPU stays very low like at 0-10%. Also my RAM usage was at around 96% Usage which should have resulted in a blue screen of death; however, nothing happened.
I think from what I've seen, it may be the new minecraft update with ATI Graphics cards. Everyone I know that has been having this problem has a ATI and everyone that I know that don't have this problem are using a Mac or NVidia graphics card.
I'll tell you what doesn't work.
1. Clean update still causes the problem.
2. Using a different launcher still causes the problem.
3. Using batch files still causes the problem.
4. Whether it Crashes, You click the x button, you press terminate the process, or you click the Quit Game button, it still causes the problem.
5. Deleting 1.2.5 minecraft that for some reason gets downloaded in force update still causes the problem.
6. Clicking End Process Tree or End Process still causes the problem.
7. Using mods or not still cuases the problem.
8. Having Java 7 Update 5 or Java 6 or Java 7 Update 3. It doesn't matter. It still causes it.
A lot of people have just been uselessly saying these things fix it, but you have to understand that sometimes things like this doesn't work for everyone. Maybe just you.
I am for SURE that problem originates from Minecraft. It may be the compatibility between Minecraft and Java or the Graphics card.
But this problem has not occured to me ever, until 1.3.1 came out.

Seeing the same thing here - 2 machines affected, Win7 x64 and XP x86. 2 not affected, both Win 7 x64. The latter 2 are laptops, the former desktops, which may be neither here nor there other than both desktops have ATI cards (as I see mentioned earlier). Of course that may not be the pertinent issue....
I'm curious as to why this is not an entry on the MC 1.3 buglist, it seems as if a subset of us are having this issue, and it is quite limiting - any MC mulitplayer session is limited to the number of worlds that hang in memory, once you run out of RAM it is reboot/logoff time. Never seen this prior to the 1.3 release.
I'm still getting this issue. I'm only getting this on 1.3.1. I'm running vanilla minecraft 1.3.1. No mods. 64-bit java (latest) and Windows 7 64-bit.
Sorry for the bump, but this is getting very annoying. Also I'm getting a strange bug on my end when trying to load the multiplayer list. If I try to use the multiplayer feature, on occasion, clicking "refresh" will cause the client to freeze.
Nope - I have MC on four machines, vanilla as they come.
Two work fine, two do not. The two that do not are the more advanced (graphically) desktops. I can't really think of another specific difference between them.
Well, OK, I have Optifine on the laptops, because I have to to get them to work at all. However I have tried the desktops with and without optifine, makes no difference.
Are people seeing this with MP and/or SP worlds? So far, I think I've only seen it with MP.
Once again I wonder, can this go on the official buglist? I think I saw it on there once, in Google cache, but when I went to look for real it was no longer there. Not sure how it should be classified.

Ditto - I've seen the MP refresh freeze too.
This for me is the buggiest version of MC I've seen, and I've been playing since Alpha.
You say the ones where you see an issue are more "graphically enhanced"... by that you mean, you run them at higher settings?
It could be a memory issue, as I've already said, I have absolutely no idea about this issue... but, grasping at straws, running at higher settings will use more memory, and a process will not properly close until it has terminated all memory in use.
Try playing with lower settings, if that makes a difference, then it's time to experiment and see what the culprit setting might be.
I mean the deskops are running ATI GPUs, the laptops just onboard Intel graphics. And yes, I do run the desktops at higher settings because I can :-) I may try to run them at laptop settings at some point soon.
Interestingly I tried Unlocker on the minecraft jar tonight. Sure enough the Javaw processes had locks on the jar. I cleared the locks, hoping that would help. Not so unfortunately, the processes are stilll unkillable.
One other thing - the MP refresh freeze happens consistently for me.

Ya same refresh glitch. We should bring this to Jeb and dinnerbone.
Likewise I continue to have this problem as well where in even if I close down minecraft it keeps running in my memory processes (Javaw.exe).
In my case I also have Minecraft appearing in my application sub-page on the task manager, it too is showing not responding and refused to close or end. I have to reboot my comp to actually force it to stop. DX
This pretty much a big memory hog for me too. I REALLY wish they would fix this!
Any word yet on how to stop the processes short of a reboot. : /

It still does the same thing. Also if you run java as administrator (which is also a longshot) it still doesn't do anything.
