Currently, when there's a thunderstorm, lightning can strike pretty much anywhere. Of course, that's not how it is in real life: It's more likely to strike higher-up things than the bottom of a canyon. Also, there's a higher chance of striking conductive materials (iron, etc.).
My suggestion: Add a probability factor into lightning generation. There'd still be a chance of lightning striking a bunch of stone at the bottom of a canyon, but it wouldn't be a big chance.

Good idea, but only on the Mod level, I would rather see other full game updates, not just perfectionist moves like editing where lightning strikes.

I agree with Quack4 that Lighting should be more attracted to metals and hitting the surface and not me when I'm under a tree :s
But asdtfdfsrt DOES have a point. Worry about other, bigger updates. I say let this be a small fix at the END of Beta (or right before Notch releases Minecraft as a real game whateva)

It would be useful, though. This would make it possible to protect a wooden city with something other than double half blocks, which is sort of a glitch and doesn't make sense. Half blocks are also harder to build with. A pillar of iron in the middle of the village up to the sky would look bad, but there are creative solutions aplenty out there, such as putting some iron blocks on top of a nearby mountain. No mountains? Create a floating island or artificial cloud with iron on top to stop the bolts.
