Minecraftia. A simple place, with simple technologies, and simple people. But how did it come to be? Is it a different world to ours...
Or is it ours?
My theory is that Minecraft is simply set in a postapocalyptic Earth, and this somewhat coincides with the versions/history of Minecraftia. So let's start from the beginning... And work our way to the end- Literally.
Minecraft CLASSIC:
Set not long after the apocalypse, very few humans survived, and had nothing to work with. They were doomed, unless they could survive for long enough to find food, water, and the basic elements of survival in the Survival test. In classic creative, they only ran. They couldn't stop to eat, or anything, unless they wanted to die. But then they decided to fight back the new monsters when the radiation weakened- Zombies, creepers, and giant spiders, all were effects of the radiation on other living things. This had become survivaltest. The world generation was always extremely erratic and crazy due to urban/previously inhabited areas being destroyed, or natural generation being destroyed.
Minecraft INDEV:
The new generation learnt things the previous generation didn't know, such as Crafting. This time period brought not much to them, however. They were able to recieve food now, and knew how to cook things using fire. (It wasn't until alpha that Furnaces were a thing.) Indev brought them new item types, ores, and the ability to craft using them.
Minecraft INFDEV:
Infdev on the other hand, brought them a whole world to explore. They began to explore further and further, beyond the oceans that previously limited them. This version also brought very little, aside from that.
Minecraft ALPHA:
Where do i even begin? They began to recognize new types of places from others. They learnt how to utilise coal to cook things without burning their surroundings, and learnt something that we never could have, due to their higher intelligence because of them evolving differently due to radiation- that being the ability to jump between dimensions. They could utilise a red dust found in the stone to transfer electrical currents, due to their high conduction. It wasn't long before the Beta period came around.
Minecraft BETA:
Many new discoveries came with Beta. They knew more about how humans work, and figured out how necessary sleeping was, as well as eating. Before new, hunger was simple an indescribable feeling in their stomach. But the figured out how much eating helped that- this introduced hunger. They found friends to be able to build and survive with in multiplayer. They could use the energy FROM their enemies to enchant their tools. They learnt how to push blocks, even into the air with Pistons. (BTW 1.7 is my fave version .3.) They learnt to run, and how important drawing back their bows was for maximum range. They learnt that the way they were attacking enemies wasn't hard enough, and learnt about critical hits. Their combat skills improved, and the places they found were even cooler, and there was even NEW areas.
Minecraft: Order of the Stone: (That's what i call the full game!)
They found a new dimension, and new blocks and weapons. They learnt of The Creators- the men that live in the "Credits". They learnt of being able to trade with villagers for certain items. They learnt of New enemies, alchemy, more redstone skills, And explored the world almost to where it changed completely. They've recently studied more combat mechanics, and new places in the end...
And who knows where they'll go next!
tl:dr- Minecraft is set in an apocalyptic future as humanity tries to rebuild itself after all civilization had been destroyed.

Why is it that, whenever someone makes a fan theory for something, it's that the game world is post-apocalyptic? Can't any game world just "exist," or be something completely unrelated to real life?
As for the theory itself, it's not bad. I can see you spent a lot of work on this. It's a nice story for Minecraft. I'm going to have to say I personally disagree, due to being against post-apocalyptic theories like this, but you shouldn't let that discourage you.

There are just too many holes, as Meowstic said. Why is the Earth blocky and infinite? Why can we access weird dimensions? etc etc.
