No, this isn't FPS lag, ever since the second day of me and my friend playing I have been getting horrible internet lag on my own server. So far my server is only taking up an average of 105 MB of RAM. I have 8 gigs so i don't see the problem there.
Specs:
This is getting very annoying and the game is unplayable.
Save it as something like "runserver.bat" and then set it to all files and click save.
Now since you have a better PC you should run something like this instead:
Replace the "ftbserver.jar" with whatever yours is and you should be good to go!
I do work for a hosting company if you're interested in getting it hosted by us, only if you would like, but if you would rather not and you still need help reply back and I'll see what I can help you with!

Nope, this didn't work sadly. Delay between digging blocks and getting them is around 5 seconds still, same thing when attempting to hit mobs.

I recommend running Spigot if you would like to.
I had my server running at 100% RAM today, now it's running stable at 35% since Spigot is optimized for better performance.

Okay your PC looks great as of hardware, it's far better than mine haha.
So I'm assuming you did not allocate enough RAM for it.
I'm assuming you have bat file that runs the server? If not you can open up notepad and paste this in:
java -Xms512M -Xmx1G -XX:PermSize=128m -jar ftbserver.jar

java -Xms1G -Xmx3G -XX:PermSize=128m -jar ftbserver.jar

If you have plugins or mods or even both, then they could be causing this, also configurations and such as well.
