Animatronics
Let's ignore FN@F for now, have you ever been to a Chucky Cheese's? I think like Slenderman, animatronics have an uncanny factor to them, they often are anthropomorphic or even human figures but lack any sort of humanity. Their dead eyes and permanent smiles mask the cold metal endoskeleton behind them.
Even before FN@F animatronics had a reputation for being scary, or otherwise very annoying.

If you saw this guy walking on the same side of the street as you, what would your reaction be?
I don't know crap about Amnesia so that's up to your interpretation.
I mean if you want the science of it, Vsauce's "Why are things creepy?" video pretty much answers everything. I don't remember the whole video but part of it was because of uncanny valley... aka things that have human features but shouldn't, or a human-like creature with something wrong with it.
I don't really think the animatronics are actually scary, just vaguely creepy. (Except for Fredbear... I mean it's far from terrifying but I am not liking those teeth.) Neither I nor google images know what an "amnesia chicken" is so no comment there. xD

Well to be frank he looks goofy. Like he's on drugs.
its everything about the game you know (at least in game) when the animatronic jumps out at you you die that is the major reason aside from the jumping it self

I don't think that's really true. We're afraid of things because we don't understand them. They're unnatural, wrong. But once you start to understand what whatever you're afraid of is all about, where it came from, how it was made, etc... even if you know it's dangerous, you know what it is. Humans aren't afraid of "things", we're afraid of the unknown. xD
I mean I used to be scared of FNAF, but thanks to the extremely comprehensive wiki that dissected the game like a frog, it stopped being scary a long time ago. xD

Well in our brains I think we have things like fear / ugliness detector thingys and they find humans normal and all that fancy stuffs but when there are completely different things we usually wont like them a great example is *drum roll* insects, surprisingly because they are a strange size but have a different amount of legs eyes there body is different and all that so we think they look wierd and yeah.

It may be because they just jump out at you.

Didn't scare me either but to some people. My friend on the bus started screeching when he played five nights at freddy's and it jumped out at him.

theres a woman out there (forgot where) whose missing a brain cell wich detects fear... so it pretty much means she dosnt have the feeling of feel

One reason why animatronics may be scary as they are close to looking human but have a unnerving difference.
