To ensure secrecy,the mission was carried out jointly with the Intelligence Agency's Special Ops Squad S.P.A.R.R.O.W.S who had selected Fio Germi and Eri Kasamoto.
Through multiple conflicts, the group learns that Morden has formed an alliance with the alien race known as the Mars People, who also desire to conquer Earth. Upon finally locating Morden in his main base, the Mars People turn on him and take the General prisoner. Now faced with a common enemy, all the members of the Regular and Rebel Armies pool their forces together to fight off the Mars People and destroy their mothership. As the dust settles, Morden and the Rebel Army escape before they can be apprehended.

Fear of cyber terrorism plunged the world into panic after the outbreak of a computer virus known as "White Baby" overrides the main military systems of countries around the world through the Internet. The quickly convened Conference on International Cyber Terror Countermeasures resolved to annihilate the party responsible, an organization known as the Amadeus Syndicate.
As the world's military systems fortify their online defenses, the Regular Army dispatches the Peregrine Falcon Squad (PF Squad) and SPARROWS Unit to wipe out the Amadeus Syndicate directly. According to the most reliable reports among all of the intelligence provided from countries around the world, Amadeus was about to attack more communication installations in a few hours.
Tarma and Eri are dispatched on a mission to protect researchers developing a "vaccine" for the White Baby computer virus. In the meantime, four others ― Marco, Fio, and new recruits Trevor and Nadia ― are deployed to execute a mission that would annihilate the Amadeus Syndicate. A satellite picture sent prior to the sortie showed that the Rebel Army was apparently in league with the syndicate to provide combat support. The face of one of the figures shocked everyone present: the face of General Morden.
After destroying several installations, the team infiltrates the syndicate's main base. As they fight through the defensive measures, they discover that General Morden is not involved with the syndicate but is actually one of many robot duplicates. Morden's subordinate Allen O'Neil is also exposed as a mechanical fake during another battle and is destroyed.
The true leader of the Amadeus Syndicate is revealed as Amadeus, a mad scientist who engages the unit in battle via giant machines. After the group destroys these machines the Amadeus base is destroyed by the explosions created from the machines destruction. Amadeus himself is not found and presumed K.I.A, after which the white baby crisis ended.

A laboratory researching Metal Slug technology came under attack by an unknown army and data pertaining to new Metal Slug models is stolen. Marco Rossi and Tarma Roving of the PF Squad are sent to track down the thieves and retrieve the data. Meanwhile, Eri and Fio of S.P.A.R.R.O.W.S. are sent to investigate a rising paramilitary group known as the Ptolemaic Army, who are raiding and looting historical ruins. When the agents corner the Ptolemaic Army in an ancient ruin known as the "Corridor of Fire", they are repulsed by the natives and giant Metal Slugs, confirming the Army as being behind the theft the Metal Slug data.
The Government Forces decide to carry out a second assault on the Corridor of Fire, this time with both PF Squad and S.P.A.R.R.O.W.S. members working together. Reunited, Marco, Tarma, Eri, and Fio successfully route the Ptolemaic Army out of the Corridor. During the conflict, however, a mystic mask is uncovered and found by one of the natives. As he puts it on, a demonic power comes over him...
As their battle against the Ptolemaic Army continues, the PF/S.P.A.R.R.O.W.S. group crosses paths with a strange masked man in a robe, unaware of the power he possesses. In time, this man seizes control over the Ptolemaic Army and grants his power to several others, and soon entire legions of identical masked men are seen alongside Ptolemaic soldiers and Metal Slugs.
The PF/S.P.A.R.R.O.W.S. group eventually confront and eliminate the leader, but not in time to prevent a demon known as Scyther from entering the mortal plane. The group manages to banish Scyther back into the beyond after a fierce battle,thus ending the Ptolemaic War.
Garbage Island Incident
After the destruction of the Amadeus and Oguma Advanced Technologies, the Regular Army resumed its search for Donald Morden. After spotting a hint of Rebel Army occupation on Garbage Island, the Regular Army dispatched their top men and women P.F Squad and S.P.A.R.R.O.W.S to dispose of them before they could have a chance to launch another global war. Once more, they would be aided by members of a private mercenary group.
Though the initial sweep of Garbage Island cleared out much of the Rebel Army, Morden was not found and the team left empty-handed. Unbeknowest to them, Morden had hidden himself within the island caves. As he recovered, an unknown energy starting forming from out of nowhere and created a time-portal. The party responsible for creating the portal was the Future Rebel Army, who had come from the future to aid Morden's campaign with their advanced technology and weaponry. Despite this, the Regular Army continued to defeat the Rebel Army in several occupied areas around the island before returning to destroy the portal. Defeated once more, Morden was briefly captured by the Regular Army but escaped with unexpected aid from the Mars People.

The world's fate are on it's hand.
