Keep telling yourself that; because there is no way that Game Freak can tell a hacked Pokemon from a legitimate one. The only ones they can actually ban are the ones that are obvious hacks, I.E Premier Ball Litten.... but there is literally no difference between a Pokemon made with PKHeX that was made to look exactly like a normal Pokemon and a normal Pokemon you can get in-game yourself. If the game was to keep record of the breeding history between each and every single Pokemon, then I'd imagine the game would quickly run out of memory.
They have no reason to be suspicious of 6IV Dittos either, as they are all the more easier to obtain with SOS mechanics guaranteeing that you will get a bare minimum of 4 perfect IVs as long as you get far enough into the chain. Unfortunately, people will still hack them in because breeding with a 6IV Ditto you caught yourself only gives you a 20% of finding offspring from the Day Care Lady every 256 egg steps (40% if you have the Oval Charm at least, but this doesn't cover the fact that you won't have Masuda Method active).
Even if Game Freak were to succeed in patching up the game or 3DS so that PKHeX could no longer be used, all it would take is for someone with a spare 3DS that has an older firmware to inject Pokemon through PKHeX on that system then trade those injected Pokemon onto their main save file on the other system. Hacked Pokemon are here to stay on the 3DS no matter who tells you so or what you may have been led to believe. Anyone that says otherwise is trying to save face, especially a person that creates fake drama and blows things up way more than they need to be like Verlisify.
Even if it is impossible to mod the Switch, you will still be able to inject Pokemon on the 3DS and trade them over to Pokemon Stars. Not even the Nintendo Switch is free from hacked Pokemon in this way.
I'm not even sure why it is such a big deal to people that hacked Pokemon are being used in online battles anyways. People shouldn't be giving their Pokemon impossible ball, ability, and location combinations obviously, but complaining about anything else is just silly. Pokemon injected with impossible stat and ability distributions will never get past the current hack checks; and a person that is battling you with hacked Pokemon has the same chance of winning against you compared to someone with the exact same but otherwise legitimate Pokemon. To me it just sounds like people trying to make up excuses for their own lack of skill in PvP. I think whether or not they are breaking the TOS is irrelevant, because it isn't your responsibility to enforce it. Just play and enjoy your game the way you decide to play it, and let Nintendo deal with the hackers if they decide to do so.
Also, the implementation of Hyper Training was handled extremely poorly in these games. Let me explain why.
First off, the stat boost from Hyper Training is superficial. It doesn't alter a Pokemon's IVs, instead it sets a flag in the game to recalculate the stats to be their 31IV equivalent for Pokemon battles only. The Pokemon still keeps its original IVs for breeding purposes, this means you can't just receive a normal foreign Ditto from the GTS and Hyper Train it to be a legitimate 6IV Ditto. The offspring will still inherit the original IVs of that Ditto, so breeding is still a tedious task. Hyper Training doesn't alter a Pokemon's Hidden Power either, so you still need to breed for those as well.
Next, there are a number of Pokemon that can benefit from having a 0IV in either Attack or Speed. Psychic or Ghost type Pokemon that exclusively utilize their Sp. Atk stat would prefer an IV of 0 in Attack, and Trick Room users would prefer an IV of 0 in Speed. With Hyper Training, this is impossible as it only gives you the option to max a Pokemon's stat. It is actually surprising to me that this is the case, considering how many slow Pokemon were introduced in this generation.
Finally, Bottle Caps are incredibly rare. You either have to be extremely lucky with fishing or the lottery; or wait every 12-24 hours for your Pokemon to give you like ~4 shards from Isle Aphun in Poke Pelago, so that you can exchange them for Bottle Caps from the guy in Festival Plaza. The problem with the latter though, is that he will only give you a Bottle Cap in exchange for every 30 shards you give him... but it has to be a shard of the same color and not a combination of whatever many shards you have around. So assuming you get one shard of each color from your Pokeslaves in the coal mines, it will take 15-30 days just to get 4 Bottle Caps. Silver Bottle Caps, that only raise one IV.
On top of all of this, XP grinding is just awful in this game and the only way you can even use your Bottle Caps is if your Pokemon are level 100. The highest level Pokemon you can face are the Pokemon in the League, and they are all leveled in between 59-63. If you are lucky, you might get to face the one trainer that has all level 65 Pokemon at the title defense match... but that isn't really that big of a difference. From what I heard, experience growth was changed back to how it was in BW where you get docked XP gain for defeating lower leveled opponents. I know people were complaining about leveling being too easy in Gen 6, but this is just overkill.
Knowing all of this I can see why people are still hacking. Game Freak went one step forward with the idea of being able to "change" your Pokemon's IVs, but took multiple steps backward with how they decided to implement it and with all the other changes they made. At least EVs are easier to train in this generation with Poke Pelago, but that doesn't excuse everything else. I wouldn't consider all the menial work required to get competitive Pokemon as "skill" either. It is also pretty selfish to wish that other people should be forced to go through the same work as you did for their Pokemon in all honesty, because not everyone can make time in their lives to do all of those things... especially in a meta that is constantly evolving.
Don't even bother bringing up the argument that "well they should just go to Pokemon Showdown then". Nintendo makes no profit off of that site afaik, if they were to push away all the competitive players to Showdown then it would have a negative impact on their sales of the games. If they were to close down that site after pushing all the competitive players to Showdown, very few of them would actually start buying their games and most of them would just find a different strategy game to play that actually presents a challenge in PvE with an active PvP community.
Booing and hissing at hackers isn't going to get them to stop injecting Pokemon into the game. If you want to stop people from hacking and give them a reason not to hack, then start being critical of Game Freak and Nintendo - instead of whining to them about the hackers - so that they start being more serious with their franchise. Nobody wants to spend hours trying to get the perfect Pokemon just so they can enjoy all of the features of the game to their fullest, and all Nintendo is doing right now is skirting around that issue. If you want something to work for, then complete the Shiny Dex. Nobody needs to feel "accomplishment" from breeding and training perfect Pokemon; using them, improving your skills with them, and winning in PvP matches with them should be more than enough to make you feel accomplished in my opinion.

Older firmware that support BrowerHax can still be modded as well if they haven't already. I can't remember how they did it exactly, but it involved changing the system time to a specific far off date and clearing the cookies in the browser before the dialogue box telling you to "update the system before you use this feature" comes up. This would then allow you to access the entire web without having to update your system, which then allowed you to gain access to BrowserHax. This only worked once and you had to redo all those steps if you wanted to continue using BrowserHax as an entry point... but after opening up HomeBrew, there were some additional steps to create a new entry point that allowed you to access HomeBrew on 3DS start up by holding down one of the trigger buttons. This gave you access HomeBrew anytime you wanted without having to repeat the same steps for the BrowserHax entry point.

A forced update might weed out a few of them, but word would get out pretty quickly and people would simply turn off their Internet for the time they are using HomeBrew to inject and trade between systems. Also, I believe PKHeX isn't a program that is installed on your 3DS. It's an application on your computer; and what you do is create a backup of your save file through HomeBrew and onto your SD card, place your SD card into a reader on your computer, upload the save file to PKHeX and make your edits, then overwrite the save on your SD card before placing it back in 3DS and overwriting the save on the cartridge.
Nintendo's best bet is to continue fighting HomeBrew like they have been before. The video you posted very well might actually be the death of future versions of HomeBrew, as the people that are most likely to send vulnerability information are the people that work on finding exploits in the system themselves. This doesn't stop existing HomeBrew users though, for the reasons I gave you above. Like you said, you can hinder the flow... but it'll never be stopped completely on the 3DS systems.
Also, does anyone know if the update to PokéBank in January will still include support for transferring between DS era games and the 3DS system games? I've been meaning to SR for shiny legendaries in HGSS since they are all locked in XY and ORAS but I've been putting that off for a really long time now.

There's support for it. When you buy your subscription for PokéBank you also have the option of downloading Poké Transporter which allows you to do a one-way transport of all of the Pokémon in the first box of your BW/B2W2 PC into PokéBank; which you can then put on any of your gen 6 games. There isn't support for gen 4, but all you have to do is just trade them over to BW/B2W2 if you want to transfer those Pokémon.

Sorry. I misunderstood. I've transferred hundreds of Pokemon at this point, so I'm no newbie to the program. It will probably still have support for Poke transporter, as well as all of the gen 6 games. You just cannot send a Pokemon that has been to a gen 7 game back to a gen 6 game.
So, now the Christmas has come, and that are your opinions on sun/moon? I'm going to put my opinions in the spoiler below, because, well, spoilers,
So needless to say, this is a great game, the lack of hms is awesome, the story's great, and the Z moves don't feel like a "push to win button" like Mega evolution did in gen 6, and rotom's random blurb is quite enjoyable, however, there where a few flaws, most notably that most of the bosses where quite underwhelming, (although it didn't help that half my team where foreigners off of wonder trade which caused them to get extra exp which caused them to be over leveled *cough* Mimikyu *cough* ) especially after the totem Wishiwashi on the second trial, which holds a sitrus berry and it can summon other wishiwashi with helping hand, and alomomola with that and heal pulse, that was a challenging, and therefore fun boss. Everything after that was kinda just, meh, the trial themselves however where very fun ant quality nice change of pace from the gauntlets that where gyms. In addition, during a long play sesion, grooming your mons after a battle, especially when they Don't make much sense, "oh excuse me while I wipe some dirt off of my dirt donkey". However, from what I've gone through that and the fact that we can't fight the lusamine/nihilego fusion, I have no other complaints, the story was compelling, the characters lovable, the world more alive than ever, it was a really great game, and for that I give it a 7.8/10 -to much water

Yeah, I haven't even had to use a single full restore. The trainers were mostly pushovers, and the first time I whited out was against the fourth Elite Four member, which is a rare occurrence, seeing as I haven't whited out during the main story since the second gym in X.

It really wouldn't scare off anyone that wanted to get into hacking though. Let's say Nintendo does take down the current version of PKHeX; it would still be distributed around in secrecy through the people that already have it. Let's say that Nintendo does miraculously find the end-all fix to modding your 3DS system in a new update, people could simply opt not to update to the newest firmware if they have a secondary 3DS system and just find ways to mod their system without updating it. For the people that do have the latest firmware, they would instead receive their Pokemon through people that are able to do the multiple 3DS system trick that I described in my last post.
Older firmware that support BrowerHax can still be modded as well if they haven't already. I can't remember how they did it exactly, but it involved changing the system time to a specific far off date and clearing the cookies in the browser before the dialogue box telling you to "update the system before you use this feature" comes up. This would then allow you to access the entire web without having to update your system, which then allowed you to gain access to BrowserHax. This only worked once and you had to redo all those steps if you wanted to continue using BrowserHax as an entry point... but after opening up HomeBrew, there were some additional steps to create a new entry point that allowed you to access HomeBrew on 3DS start up by holding down one of the trigger buttons. This gave you access HomeBrew anytime you wanted without having to repeat the same steps for the BrowserHax entry point.

It is pretty obvious what people are doing here, they are selling you hacked Pokemon but passing off their service as a "guide". No guide would require you to share friend codes with the person selling you this guide, and nobody advertising a "guide" would include the word "guide" in quotation marks. What I want to know is - since they are passing them off as guides - can Nintendo even take any action to punish these people without any concrete proof that they are actually selling a part of their service for real life money?
Well, for one, the "guides" to obtaining all of the gen 7 Pokemon shiny is obviously full of crap, seeing as all of the legendaries/UB's obtainable in Sun and Moon are coded not to be shiny. People these days just can't comprehend the difference between "legit" and "legal".
While the above is true, removing a safe and reliable source will definitely hinder the flow, and theoretically Game freak could have Nintendo force an update that detects the code of PKhex and other hacking software and remove it, which seems likely because of, well,

A forced update might weed out a few of them, but word would get out pretty quickly and people would simply turn off their Internet for the time they are using HomeBrew to inject and trade between systems. Also, I believe PKHeX isn't a program that is installed on your 3DS. It's an application on your computer; and what you do is create a backup of your save file through HomeBrew and onto your SD card, place your SD card into a reader on your computer, upload the save file to PKHeX and make your edits, then overwrite the save on your SD card before placing it back in 3DS and overwriting the save on the cartridge.
Nintendo's best bet is to continue fighting HomeBrew like they have been before. The video you posted very well might actually be the death of future versions of HomeBrew, as the people that are most likely to send vulnerability information are the people that work on finding exploits in the system themselves. This doesn't stop existing HomeBrew users though, for the reasons I gave you above. Like you said, you can hinder the flow... but it'll never be stopped completely on the 3DS systems.
Also, does anyone know if the update to PokéBank in January will still include support for transferring between DS era games and the 3DS system games? I've been meaning to SR for shiny legendaries in HGSS since they are all locked in XY and ORAS but I've been putting that off for a really long time now.
Has Bank ever had gen 4/5 support? Or was all of my time spent using Poketransfer a waste of time? I've recently done some SR'ing in HG and it is epic to get a Pokemon that is shiny locked in the new versions.
There's support for it. When you buy your subscription for PokéBank you also have the option of downloading Poké Transporter which allows you to do a one-way transport of all of the Pokémon in the first box of your BW/B2W2 PC into PokéBank; which you can then put on any of your gen 6 games. There isn't support for gen 4, but all you have to do is just trade them over to BW/B2W2 if you want to transfer those Pokémon.
I'm just wondering if PokéBank will continue to have support for Poké Transporter when it is updated for SM.
Sorry. I misunderstood. I've transferred hundreds of Pokemon at this point, so I'm no newbie to the program. It will probably still have support for Poke transporter, as well as all of the gen 6 games. You just cannot send a Pokemon that has been to a gen 7 game back to a gen 6 game.

I'm not even going to argue that logic...
So, now the Christmas has come, and that are your opinions on sun/moon? I'm going to put my opinions in the spoiler below, because, well, spoilers,
So needless to say, this is a great game, the lack of hms is awesome, the story's great, and the Z moves don't feel like a "push to win button" like Mega evolution did in gen 6, and rotom's random blurb is quite enjoyable, however, there where a few flaws, most notably that most of the bosses where quite underwhelming, (although it didn't help that half my team where foreigners off of wonder trade which caused them to get extra exp which caused them to be over leveled *cough* Mimikyu *cough* ) especially after the totem Wishiwashi on the second trial, which holds a sitrus berry and it can summon other wishiwashi with helping hand, and alomomola with that and heal pulse, that was a challenging, and therefore fun boss. Everything after that was kinda just, meh, the trial themselves however where very fun ant quality nice change of pace from the gauntlets that where gyms. In addition, during a long play sesion, grooming your mons after a battle, especially when they Don't make much sense, "oh excuse me while I wipe some dirt off of my dirt donkey". However, from what I've gone through that and the fact that we can't fight the lusamine/nihilego fusion, I have no other complaints, the story was compelling, the characters lovable, the world more alive than ever, it was a really great game, and for that I give it a 7.8/10 -to much water
And anyone who dismissed the anime at first glance needs to get a life

Yeah, I haven't even had to use a single full restore. The trainers were mostly pushovers, and the first time I whited out was against the fourth Elite Four member, which is a rare occurrence, seeing as I haven't whited out during the main story since the second gym in X.
