I'll be getting a gaming PC soon, so this doesn't relate to me. My brother has an old Mac Pro 4.1 with 2 Xeons, 4TB of storage, 8GB of ram I believe, and a crappy 7300GT. He can play Minecraft decently, but some of the games he used to play aren't compatible anymore. Is there a way in upgrading the GPU? I saw a video where somebody used a PCI Express cable for it. The only games he'll be playing are Team Fortress 2 and Minecraft and maybe some other low-end games.

What do you mean? Mac pros use the same Graphics cards As normal PCs do. But Nvidia cards usually have better compatibility with OS X. I would just keep the 7300 GT for the boot screen, and put the GTX 750 In the second PCIe slot.

It's an old Mac Pro that my little brother is going to only be playing Minecraft type games on. He doesn't need anything better. We might as well take what we have and just put a $60 GPU in if he's only playing Minecraft. It's not worth it to buy a $400 computer for him.
Mac Pro 4,1's never came with the 7300 GT. The worst GPU that ever came with the 4,1 model was the GT 120. The 7300 GT only came as an upgrade option for the 2006 1,1 model and it came stock in the 2007 2,1 model.
Either you don't actually have a 4,1 , or you must have downgraded GPUs for some reason
