Yes, you can change permissions by editing the permissions yml files in the GroupManager config folder.
Yes, your server may see performance benefits (although possibly not much) if hyperthreading is disabled and the server can only use one or two cores. (I believe MC servers are single-threaded..?)

To my understanding, the i3 4130 is approximately 13% more powerful in single-threaded use. Is this substantial enough (for server use) to warrant a price difference of over $30?
As for the .yml file, I had a friend try his hand at adding the perms manually through it. What he did was, he wrote them in the same format as the ones that came pre-added in the file. Once I added his edited groups file, I tested it, and found that absolutely no permissions were working, not even the ones that came with the file. Could someone give me an example of how to write them into the file?
