So play on two servers primarily. I use 1.8 on one (for PVP) and 1.12 on the other. However, whenever I try to boot 1.12 it tries to run the 1.8 mods and vice versa. I have to take out each 1.8 mod (or 1.12) to run 1.12 (or 1.8). Is there any way I can separate mods within the mod folder so I don't have to keep on removing and re-adding them? I'm on a MacBook.
-Create a folder like '1.8', '1.12.2' and put the mods into there that fit that version.
-Forge will do the rest when it looks for mods.
-Select the version of the game you want to play with your Forge instances of Minecraft, say 1.12.2, and it will do the rest and only acknowledge the Forge mods for 1.12.2 and not the 1.8 ones.

Create a new profile for your other version, do the same steps but for that other version. (I'll say 1.12.2 for this example).
Then your done, just switch between the versions in the profile list on your main Minecraft Menu of the Launcher you want and your good to go.
If your using another Launcher like MultiMC or Twitch though that can differ.

You did not mention this but one of the most important things to do when making a new profile is to change the game directory, which also eliminates (or at least greatly reduces) the possibility of loading a world in the wrong version and corrupting it, or corrupting game/mod settings (in some cases the game may even crash due to unrecognized/invalid settings in a shared options.txt file; this is especially true if there is a large gap between the versions/mods you use):
If you want to change the .minecraft file path, turn the on the "Game directory" option. Now, navigate to the folder where you wish to relocate the .minecraft folder. You can also open the Minecraft profile by clicking the green arrow-shaped "Go to folder" button.
For example, I have a modded profile called "TMCWv4" which has its game directory set to .minecraft\TMCWv4, which has all the game files located in it (resource packs, saves, screenshots, stats; presumably Forge would also load mods from a mod folder here but I do not use Forge). The game can only see files in this directory, and likewise versions launched in the default location (or another folder that I use for testing, appropriately named "Testing") cannot see anything here. This also means that you should be able to have multiple modded instances for the same version, as simply making sub-folders as you mentioned previously would only work for multiple game versions.

You need to make separate Profiles (and Game Directory folders) for each version of MC you want to play.
