I just built a Star Wars T-4A shuttle and tried to move it with command blocks. First I tried a 2 command block chain, the first block to move the ship with clone command, the second to teleport players on-board with execute tp command, but the chain didn't work, the ship moved but players did't, i guess cloned command blocks don't retain their original state. Moreover, the need redstone repeat command blocks on the ship stopped working too, and to restore them I have to either edit them or change their redstone power state.
I figured out 2 ways to move the ship, first is to 1. execute all players on-board setblock the blocks below their destination coordinates to something solid (Or players will fall down to the ground because it takes too long to clone the 2800 blocks) 2. tp players onto those blocks 3.move the ship. Or 1. copy the ship 2. tp players 3. delete the original ship.

Are you doing masked clones? Masked clones ignore air and significantly reduce clone times.
If that doesn't do it I think putting a platform of barrier blocks below where the player tps BEFORE you begin cloning isn't a bad idea
Or annoyingly have a third room you to players to first that looks like the cockpit and then tp them on
I would try using masked clones though. Unless this thing is massive and you aren't already doing that it should help a lot
Thanks drhubs. This solved my problem. My poor computer now has enough time to load the 3000 blocks before I fall off the ship.
The masked worked? I often use it to avoid crashing my world
