I have started running a survival server for my extended family and am fairly new to it.
Long story short, I transitioned from Mojang vanilla to a Paper server before we went to the Nether. As we had not travelled to the Nether, I had assumed there was not a DIM-1 that needed to be transferred over.
Turns out the Nether has a different seed than the Overworld. Is this likely to cause issues (portal linking?) in the future? We just made it to the Nether yesterday so I have a short window to reset the Nether (DIM-1).
You probably have a different seed in the Overworld too. Just travel to never visited locations and generate more chunks to see what happens.
Probabily you didn't set your seed on the server, as the seed it's used to generate the world AFAIK isn't saved in the world files but in the server.properties (I'm speaking for a vanilla server here, since it's what I'm used too). The property to set is level-seed=<seed>, I do not know if it's possible to insert a non-numeric seed here like in the game proper, but any integer is safe so I always copy/paste the result of the /seed command here.

We may not have generated new chunks in the overworld. After sleeping on it, I decided the best way to test if there will be issues is generate new chunks in the Overworld and then just link a new portal set.

The seed, and any other world options (e.g. world type) in server.properties is only used when creating a new world; afterwards it uses the seed in level.dat, just as it does in singleplayer, so there should be no issues transferring a singleplayer world to multiplayer (vice-versa can cause issues due to the fact that multiplayer doesn't save player data in level.dat, while it doesn't discard anything from a singleplayer world so singleplayer will use old data from before):
This also appears to apply to Paper servers (you need to either delete the world/level.dat or use NBTExplorer to edit the seed in level.dat if you want to change it; I don't know about dimensions but in vanilla all dimensions use the same seed):
Also, the world seed has no bearing on portal linking, which is solely down to positioning (if they don't link properly then you'll need to make sure they are at the ideal equivalent coordinates; e.g. 100 in the Overworld is 12/13 in the Nether and vice-versa. The game often places portals off from these coordinates since it tries to place them in a suitable location).
I tested if there would be issues going forward by the following 4 tests.
1.) Generating new chunks in the Overworld. - - - This went fine and there were no wierd boundaries and chunkbase continued to align with the overworld seed.
2.) Coordinate system in the Nether was 1:1 - - - Yep
3.) Linked a portal between Overworld and Nether. - - - The double skeleton farm should see more use now.
4.) Advancements normal. - - - Found a fortress and got the achievement.

Good to know, but in vanilla server I had previous experiences that this is not always true.
Maybe I hit a bug but always run the released versions of the game on my local server, so it's unlikely.
