I'm on a Paper Minecraft server and the server allows picking up spawners with silk touch, So I made a skeleton farm, but the skeletons just, despawn after popping out of the spawner? The difficulty is set to hard so I don't know the problem!
This sounds exactly the way spawners work when the difficulty is set to peaceful. My first guess is that you are misinformed about which mode the server is actually set to; my second guess is that you're correct about the difficulty but some other server setting is set incorrectly that achieves the same effect. Third guess would involve the use of command-blocks teleporting mobs away from players or away from a specific area.

Mobs don't spawn at all on Peaceful, at least not for many, many versions, as this code from 1.6.4 shows:
According to this report it was fixed in 13w24a, a snapshot for 1.6; spawners do still try to spawn mobs but they don't appear to do anything since they never succeed (as indicated by a burst of flame particles):

MC-1202 Mobs spawn and then quickly despawn in peaceful. Looks like the "ender-porting-out-of-water" effect.
