Many people have suggested going into depth about buildings but I never considered tower defense...
By tower defense, are you talking about towers connected to a castle... or just lone towers... or both?
Your TNT tower would need a slightly bigger water pool at the bottom due to the TNT jumping effect but otherwise it's a nice tactic I hadn't thought of.
I'm going to design one in Minecraft and include it in the OP.

I agree that defense will usually take precedence over offense in Minecraft, but without offense there's no need for such defense.
Trench Warfare is an interesting idea, I may have to fiddle with it.
Back to the idea of my portal, now that I've returned, I can say that it wouldn't completely drain your obsidian vaults. I think that if it is used for warfare appropriately you can do some gnarly stuff with it.
It takes 10 obsidian to make a portal. Seeing as you're going to go back in, say 20. That takes 300 seconds of mining. 5 minutes for ONE person. Get a team of five people to gather obsidian and you can have it in 60 seconds.
Second. Your goal here is to breach and takeover. You wouldn't be giving the enemy some obsidian. Only in failure would that happen. Once the base is taken over you can destroy the portals, and you would now also have THIRTY obsidian. Destroy one portal in the nether, and the two out of it. A way to actually make some out of it.
So while I DO understand your points, I think that it is very possible.
The only problem is that of the portal glitch, but as you said that will probably get fixed by the time SMP health is up.
Now to bring up another idea. What if you used the lava redstone mechanic? Redstone can update lava so that it begins moving, and you could use a gravel/sand mechanic where the original lava hits a torch, which drop one lay of sand, but more importantly opens up a ton of lava to fall simultaneously. Close up a hallway in a matter of seconds.
In fact I think I'll build one now just to show exactly what I mean.

If it involves holding up gravel with a torch, don't even bother... I hate that glitch, no offense. I'll never use it in anything I endorse... same with minecart boosters. I'm on the fence about water elevators... but they seem like the least likely to be changed so I'll have to deal with them.
This is where my clan would act differently. We would use more offensive tactics, and create unstoppable momentum. The faster you get through a place, the less time the next will have to prepare, and the faster you can go through the next, creating a cycle of going faster and faster through towns and villages, becoming as deadly as a speeding car in the middle of a marching band.

Here's how to defend your base from a enemy nether attack.
Build a portal on each chunk, somewhere deep underground that you'll never go. Place lava sources above the portal sides, so that as soon as someone comes through, they'll be trapped. This of course can be countered, but it would take some time. Another choice is completely encasing it in obsidian.
This will keep enemy portals from popping up randomly in your base, and if you know the enemy is launching a nether strike, you know where they will pop up.
Just saw a thread, and it gave me an idea.
Resource convoys using minecarts. Using mechanics discussed in this thread you can pull carts along with you that are loaded with chests. Using this method, you could bring large amounts of resources over large distances very quickly with this method.
I mean... it's a viable idea if you can execute it... but I don't know how I feel about blowing up my own wall.You'd probably end up doing more damage to your own wall than the enemy could...
The point was, you're using sand/gravel. Not that useful lol, it's like 3/4 blocks. Remove the TNT part if you want. Water/Lava flood or something.
Oh, and this: (It's really not practical at all, just totally fun/cool looking)
1. Find a (preferably)skele spawner
2. Use water to push the skeles towards a boat
3. Get skeles stuck in boat
4. Press a button somewhere or the other, prob aboveground
5. Opens some kind of door allowing one boat w/skele to get through
6. lets boat into long upward shaft.
7.random skele pops up into a lake and starts shooting people
I really don't know whether this could be considered a trap, or some kind of annoying prank lol... because you'd have to build it where it's going to shoot out from...
Maybe it could be viable if mob/empty boats have a difference on stone/wooden pressure plates? Because you would have an unlimited amount of skeletons... But you'd get stuck with the boats... xD

Also you could just "repave" the destroyed road with some dirt/cobble.
Don't forget to put a few layers of air INSIDE the wall, or people could end up covering the lava with some blocks to remove it. Once the lavas gone it's really easy to penetrate.

It's impossible to make an impenetrable wall. All of the walling techniques just take more and more time for the enemy to figure out how to get through. Self-repairing walls could easily be shut down by stopping the flow of the liquids, as is the case with water and lava walls. This is why using gravel and sand as buffers to increase dig time further is a good idea.

About improving the sand wall... I refuse to use Torches to hold up sand and gravel because I think it's an exploit of the physics beyond how they should be exploited. I mean... tnt cannons are a physics exploit... but I have a vendetta against using torches to hold up stacks of sand/gravel. And Minecart boosters.
About improving the water wall, I can tell your idea is a good one, I just don't understand the diagram... maybe if you go into minecraft and take a picture as an example. Perhaps the trench at the bottom of the wall can even lead to some sort of lava pool at the bottom... that's an interesting idea I just came up with.
About your snow false floor trap... if that actually works... I love that... a lot, I'm going to test it out and give you credit in the OP if it works.
About your impenetrable bottom defense... I don't really understand the diagram on this one either... maybe take some pictures in minecraft? This did give me an idea though... perhaps outside of the wall... one could create a false floor that leads down to lava, for people trying to dig under the wall rather than go through it.
Overall Joxon your suggestions are FANTASTIC. You'll make a great general some day.

I've figured out a way to get my purge hallway as I call it working. No glitches.
Well, I use a water elevator to get around, but that has absolutely nothing to do with the actually device.
By placing a source block you can flood an entire hallway with lava or water. It takes some time with lava, so it should be activated when the enemy just gets in the base. Using water will actually be within seconds though. As the enemy enters you can place water to slow him down, or at least scare him. Using lava takes 13 or fourteen seconds, so at least it traps the enemy/kills anyone trying to come in later.
I'll have a video of it soon.
One major problem with lava though is resetting it. It takes a few people to do it. You can do it with one but it's a hassle and takes one to two minutes more. It's a lot easier if you have one person operating the source block while another clears out the lava.
To anyone interested, after a lava purge, the placement of a water purge and then mining the resulting cobblestone is how you clear the hallway. You'll need to remove and place the water source several times, as it takes a while to move around and dig the cobblestone while in the water. That's why it's faster with several people.
This can ALSO be used in conjunction with the redstone water/lava activation switch to make a trap, where an enemy, upon entering a hallway, hits a small switch dropping water/lava upon them.
So when the video is uploaded I'll post it.
Also, about the snow, snow goes OVER a pressure plate. Dig two blocks down, place a TNT, put a pressure plate on that, and when the snow falls it covers the plate. It looks like flat ground. A player can fall through the snow and onto the plate, causing the TNT to explode.

How it works:
1) Enemy presses hidden pressure plate on :tnt:.
2) falls down and explodes removing the rightmost redstone torch.
3) The redstone torch under the base turns on.
4) The sign above active torch shows which mine was activated, the minimal and average time till attack and from which direction they will attack.
