Add a shader for more dramatic lighting.
Mess with sounds. I don't know how easy it is to add custom sounds, but if you could get some ambient sounds going, that would increase your "pucker factor".
Custom texture packs that change the appearance of the mobs to something more intimidating.

after reading this thread i started to think about it myself. it all seems to fall into the amnesia scary.
1.Unpredictability: have mo creatures so i dont have a firm grasp of all the enemy ai, the more unpridictable the scarier.
2.Darkness: change the brightness of your game or your monitor until a torchless cave is pitch black, this makes night time a blind trek through the dark and spelunking a unnerving, corner peaking, sword drawn crawl into the dark.
3.Limit your resources: Dont use you bed to skip night, never craft armour, only use armour you find and you can only repair it not make any new ones. never take extra picks, swords, tools. and only 1 stack of anything
4.Get in the mood: being scared is all a state of mind, everyone knows what npcs do, and how the game works. if you remove your state of mind into a fear of the unknown then you will find it makes everything fall into place. for example i just set my brightness down and set it to night just for kicks. i figured i might aswell go out to get wood. the moment i stepped out and noticed there was no mob in sight it made me unnerved. i only cut down 2 trees before bolting back into my house. i didnt even see a mob and i still lost my at how dark and clueless i was.
im not easily scared i play horror games for fun. but holy jesus amnesia and this minecraft experiment made me seriousy reconsider turning my light back on and upping my volume
If you want an dark caves, get your self an sonic ether unbelieveable shaders, the caves in there will be really dark...
Then change your brightness to moody so even dark
Make the ambient sound to maximal
Make the music sound to 0
And play it using earphone...
Have you tried playing "The Crafting Dead" mod? It's obviously modeled after The Walking Dead show but also takes some notes from DayZ. I'm not sure how scared you will actually feel but it can be hard to survive with the amount of zombies in the game and the fact that you need to drink water to survive.

And you're in luck, now in 1.3 the creeper is more powerfull, making vechs maps even more difficult
