Wither, definitely - although it can be taken out with minimal damage and only a few hits by using this list of items:
Full Blast Protection IV Diamond Armor
Smite V Diamond Sword
Strength II Potion
Regeneration II Potion
And needless to say critical hits are always good
EDIT: If you dig down to 5 on the Y and hollow out a small space 3 blocks in height, the Wither will be unable to fly, thus granting you the ability to get more powerful hits on him faster.
Wither is harder. The ender dragon can be killed with freaking beds... Just shoot down his pillars and hes toast whatever you do. Then again, the wither battle can be simplified if you fight him underground in a mine. If you have good gear, either can be killed fairly easily.
I've always found the Ender Dragon to be harder myself. I can always kill the Wither Boss without being killed, but the Ender Dragon always gets me. However, judging by the other replies, I this is just me.

The EnderDragon is a joke I killed it in one hit with a bed xD
Not possible. Unless you cheated in a bed with sharpness 255.

The Enderdragon isn't hard; he's just really tedious.
Killing the Wither, on the other hand, is slightly easier than bringing peace and reason to a YouTube comment thread.

Curse PremiumNecro posts aside, Wither by far is harder. Luckily Enderdragon is getting a buff in 1.9.
Figured it was time for a change.
Enderdragon = joke. He only has one attack, and if you hit him it cancels that one attack and he flies away.

You need to kill the wither too get beacons.
