Easiest and fastest way to do it is with WorldEdit, which is part of SinglePlayerCommands. I used it recently when I wanted to expand my newest base and a nearby river was in the way. I drained part of it and dug a new channel, then rerouted it to flow through the new channel while I filled in the old one. Time to complete including the expansion of the wall around my base, about 5 hours.
Yeah, sure, let's all download that mod with almost no instructions whatsoever, because you have to BUY the ****ing manual. Which means the mod maker is making money off of Minecraft, and IMHO Mojang should just sue the sad kid.
When it comes to sueing somebody, things get very technical. Now, Minecraft never states that you can not make any money off of any 3rd party programs involving Minecraft. However; the basic copyright law does. Making money off of any copyrighted game is illegal. Unless given permission, such as is given in the Mojang's T.O.S. Buildcraft is his own making, free to distribute and do anything he wants with.
However, if the mod itself is sold, then technically Mojang could still sue, because of fair use laws, and other laws. But the mod is not sold. Just a manual on how to use it.
In the end, there is technicaly no relation between the manual and Minecraft, and as such, Mojang can't sue. Also, why would they? TONNES of people use it, and it probably brings in a few customers.
The best way to drain the area is to remove the water while you're building the dome, instead of draining it after you're done. But since you're doing it this way, sand and gravel are a quick way to do it. And to quickly remove that, just use a few blocks of TNT (just be careful that you don't place them too close to the glass dome, heh).
There is another issue that you're going to come across, and that's water dripping through the glass into the empty area. The only way to deal with this is to just add a second layer to the glass dome. Water (and lava) will only drip through the ceiling if there is only one block between the water or lava and the air below.
Wither can break water blocks, so spawn many wither to destory the water blocks
After it's done, simply turn back to peacefull difficulty
Use gamemode 1 to get the wither skeleton skull and soul sand
I play on a server and we decided to make an underwater town called Atlantis. We built a huge dome (220x200) in survival with no WE or anything of the such. Fire spread was also turned off. To clear it we put a layer of dirt blocks in between the top of the dome and the bottom of the ocean. We then filled the top half with sand and broke all the dirt blocks under it. By placing the sand on top, you remove the top half of water. By breaking the dirt, the sand falls thus removing the water from bellow. To remove the sand and dirt we used an Eff V shovel. This still took a while but seemed to be the fastest way. I hope this helped.

I think I have found the easiest way to drain a large area, specially if the ground is sand\dirt:
your ground would probably not be flat, but imagine it is for the purpose of showing this concept
We want to put sugar canes all the way around against the walls, to place the sugar cane you have to dig 1 block deep trench right next to where the sugar cane would be placed. Since this is underwater, the trench will always be filled with water and you can place sugar canes right next to it! ---> place sugar cane one block in from the wall all the way around and up ---> break the dirt\sand block under the sugar canes --> place dirt\sand in the trench --> make new trench 1 block in from where the sugar cane is going to be --> place sugar cane all the way around and up --> break the dirt block --> repeat that until you reach the middle and you're done :3 remember to bring some blocks so you can get up from the hole after
