Hey all. Hoping anyone can answer why I have so many problems with villagers. Every time I've tried to capture a number of villagers they disappear. It's happened in a lot of my worlds and this time i was determined it wouldnt happen again, so this time i built a closed room with a roof and a small hut in it with a door plenty of light and iron doors to access it. no lightning, no mobs no water, no ledges, and no way for them to kill them selves as far as i could tell. there is a portal in there but im pretty sure they shouldnt despawn if they go through it. i had them trapped in there for about a week while i was working on some stuff for an iron farm and they have been content to stay put for the whole time but today i checked in on them and they were just gone. all of them. and i havnt been more than 150 blocks from them and they are in my spawn chunks, the portal on the hell side is enclosed, lit and has half slabs on the floor. is it simply that they went through and despawned? playing java edition.
Tl;dr: villagers are the most frustrating mob in MC.

If you have a door, then you have a village. If you have a village then there's the possibility of a zombie apocalypse.
Zombie sieges are in-game events that occur when many zombies spawn in a village, regardless of how well lit or walled off a village is.
At midnight each night (18000 in Minecraft time), there is a 10% chance that a zombie siege will be attempted that night. If a siege is to occur, attempts will be made each tick to start the siege until either a siege is successfully started, or the sun rises. Specifically, the siege attempt is abandoned when the sky light level reaches 12; however, inclement weather can allow siege start attempts to continue well past dawn, since it reduces the sky light level.

If I want to stash villagers away in a safe bunker I always make sure there are no doors anywhere near them, so that they are NOT in a village.
Siege zombies are bastards. They ignore light levels, can spawn in bottom slabs (normally those prevent spawns), and essentially spawn inside the village, which might be inside the safe area. I know you said you used an iron door, but you also said you're working on an iron farm nearby, which would require a bunch of wooden doors. (Plus any other random wooden door nearby could create a village, too.)
Another possibility is social spawning. If you're within 40 blocks of their bunker and smack a zombie, his buddies might well decide to spawn inside the bunker. Social zombies can spawn at light level 9, rather than the usual 7.
To solve both of these issues, build their entire bunker floor out of transparent blocks such as glass with no solid blocks immediately below it. Put some solid blocks and torches down a few blocks lower if there's any chance of a creeper blowing up nearby.
Another likely possibility is lightning strikes nearby killing your villagers outright or turning them into witches (which won't attack villagers but will eventually despawn). Put a 2nd roof 4+ blocks above the existing roof to combat this.
And, since the recent addition of entity cramming, make sure you don't try to shove more than (by default) 25 of them into a single space, or they will take damage and eventually start to die.
sieges only happen after the village reaches a certain size, below that and you will forever be siege-free. I want to say that limit is enough to allow for 2 golems or 20 villagers.
That said, zombies can detect villagers (and vice versa?) through walls to a distance of like 40 blocks, so you can eventually end up with a host of natural-spawn zombies that looks like a siege happened.
Thanks for the input all. Still not sure if it was a siege or not but they havnt shown up again. maybe ill breed a bunch more and see if i can recreate the problem and just go from there.
