I read alot of things on the internet and searching the forums about villagers not being able to despawn and whatnot. I think there's some sort of bug in here that's making this false.
I found a village, guarded the village, renovated the village, looked around one day and the population was gone.
Cheated two eggs, fenced in the village, expanded the village, population pushing close to ten or so.
Built a nether portal, got the entire place running on glowstone, everywhere is well lit and nice. Expanded the village, pushing 15 population.
Then I went to the nether to get more glow stone today, the only day my server doesn't have at least five people on it, and when I got back I was utterly alone.
1. Nobody was online to kill the villagers.
2. They were inside when I left, three golems patrol the streets.
3. There's no way to jump over the fence and no holes in the fencing.
4. Normal mode, so zombies can break down the doors.
Now this has never happened before and I've been reading around. I REALLY do think they despawn somehow when there's no player nearby for about an hour. I even had another village east of us. They were pleasantly living and whatnot and lasted like, three days [minecraft days] before I noticed they were gone.
But now that I think of it, they've been left alone before, my server's been empty for afew hours when left on over night..how is this happening? And even if it was a zombie raid, which I've never seen more than two zombies in the village and that was only when the fence wasn't up, wouldn't the doors be gone?
If the nether portal is accessible to the villagers, they may be wandering in and falling in lava. Sirrockyqo, is probably right though.
I discovered quite quickly that they're not as bright as to open wooden gates, we keep them at the city entrances and anywhere we don't want the little buggers wandering and "testificating". They'd have had to found their way through two of them and an iron door to get to the portal.
The reason I posted was I just see absolutely no way of which they could've been killed yet they all went poof.
Zombie Sieges occur rarely in villages. They are a special "boss" event that is unavoidable. A zombie siege can spawn at any light level, although to my knowledge only at night. They can spawn on half slabs. In fact, if you fill in every single square of the village, they will still spawn and suffocate. That's your problem. The only real way to counteract it is to store two villagers far away from any wooden doors, renovate the houses so that they each have 3 doors and therefore each support a villager, and when your villagers get killed off, bring in your far away ones.

Really annoying, I know.
Yup. I had to use a 3-party software to get some spawn eggs one time. But I'll try using your way and see if it works. (getting spawn eggs are easier, but that made me guilty as I cheated.)

I believe so, never had an issue of anything spawning in them before, each house has a least two glowstone on it's frame to keep it well lit.
